I would have to say I preferred Ninja Gaiden 2's better because it feels faster (which I love) and more stylish, with more variety with the many weapons where GoW feels slow and sluggish with not nearly as many different styles of combat in comparison. Although I do like how Kratos can rip apart an enemy in half with just his hands and epically kills every boss. I just prefer Ryu's style and speed over Kratos epicness.

vats was a great idea, but with so few points, you always had to go back to shooting manual or sit in a corner until they recharged...also there was rarely any reason to shoot anything but the enemies' critical area, so there wasn't much strategy involved.

Final Fantasy Tactics and Final Fantasy XII get my vote for best.

Paper Mario and Mario and Luigi games get an honourable mention to for being very fun.

I also love God of War combat system. I bought the box set when it came out because I didn't really look into the series. That was such a mistake (to me) because now I'm loving God of War III every minute I get a chance to play it. Such smooth combat flows - Good times. Good times.
I had just picked up Collections some 12 hours ago, and I'm nostalgia-ing all over the place.

And while the combat isn't quite as smooth as the recently released GOW III, it hasn't shown it's age in the slightest.

Though on a more God of War related topic, it seems they've sped up the spiked ball ejection attack of the Cyclops in God of War III.
Going back through the first, getting nailed by those attacks because you happen to dodge a second too early never fails to piss me off. >_<

my personally favorite is any Legend Of Zelda's, The lock on system is such an ease to use.
My personal favourite combat system was in a little known about First Person Hack and Slash called Might and Magic: Dark Messiah. that game made me hate Oblivion so much.
The Battle system was just epically dynamic, fun and very original.

I know I'll be in the minority here, but I feel like Persona 3/4 absolutely perfected turn-based combat.

This. I have played Tales of Symphonia and Vesperia and I really like the battle system they have, because it is not turn based, its real time in closed off area. It just makes these two games that much better.

LoZ: OoT probably has the best combat system I've ever played more just because it became the corner stone for so many of it's predecessors.

Well considering turn-based systems tend to be the most dynamic and different from system to system, I'll go from that. My personal favorite is that of Final Fantasy XIII, but X is a close second. Chrono Trigger is good too.

And I have to say, God of War... no. I'm sorry, but it's far too simple. Fluid, yes, cinematic, yes, but all conflicts can be solved by endlessly mashing the square and triangle buttons. It got so old that I got more than tired of it by the end of the game.

It all depends on the type of game.

The best combat system in a beat-em-up is found in The Warriors(PS2/XBox).

As far as what I like to call Flash-and-Slash sub-genre of action-adventure(or Yahtzee calls Spectacle Fighters),that distinction goes to Bayonetta.

The best Action RPG system that I have encountered personally goes to Panzer Dragoon Saga, closely followed by FallOut 3.

The best combat system seen so far in a sandbox game is that of The Godfather (the hand-to-hand stuff, at any rate). Once one is able to grab,slap around,push off buildings, choke or toss cops into bakery shop ovens or out of/through windows, it is nearly impossible to go back to the clunky fighting controls of the GTA series. Not even Saint's Row 2 matches it yet and the game is getting on in years. The Fight Night styled boxing controls and execution moves make it all the more brutal and all the better.

I would have to agree, nice and simple, do damage, knock them further.

Baten Kaitos for the Gamecube gets an honorable mention, it was strange, unique and pretty fun. You got cards which you placed into your characters deck out of combat, and in combat, when it was one of your characters turn, you would get a random selection of cards from the deck and from that you a set amount of time (10 seconds if I remember correctly) to string together a combo of card moves.

Not a great explanation, and not the most intuative of systems, but it's so different to anything else I've played before.

My favorite combat system is that of Mount & Blade [http://www.taleworlds.com/main.aspx] (the original, not Warbands). I like directional combat since I find it more interlectually engaging than mashing buttons. Having to choose a line of attack, or defend it, creates a fair degree of tactical choice. I thougherly recogmend that people try it.
