Final Fantasy VI was mentioned, and it deserves credit, although I never really felt drawn into the story, maybe because of the multitude of "main" characters you had throughout the game.
That being said, I enjoyed the story of Final Fantasy VII much more than any other game I can think of.

Warzone 2100. Great game, long story (good one at that). Developed by pumpkin studios which was closed in 2000. I had to have played this game for 5 years (not all at the same time of course). I think some remnants of the game can be found http://warzone2100.strategyplanet.gamespy.com/

Robotron: short and sweet: kill all and save families

Arcanum: open endedness of the storyline was what I found most attractive.

Mechwarrior 4: Defeating the evil regime never gets old and there were a couple of twists that were cool, plus the video clips were a nice touch.

I'm suprised no-one else has mentioned it, but what about Freedom Force? It has the most ridiculously over-the-top comic book storyline I've ever seen. Hilarious.

Also Homeworld, Grim Fandango, and Final Fantasy VIII.

Alice is a good choice I think, love that story.
FF3 Presented upon my young mind as one of the best stories ever.

Chrono Cross; I like the original as well, but I think the remake of the second game has much more soul and depth, I think that because it was written as a text adventure, it had to be so much more detailed and thoughtful. When they made it into a PS1 game I think that all that paid off. The World is very detailed and atmospheric, and at the same time your enjoying the Caribbean-esque scenery and lush forests you know that something just isn't quite right in Termina. You cross boundaries into other worlds and times and while your massively interested in the progression of the plot, the character interaction and growth is very interesting especially because most of the elements in the game allow you to do take different paths which change the overall story and consistency of your party. Another awesome thing about the game is seeing just how intricately the story-line from Chrono Trigger moves into Chono Cross.

If you haven't played Deus Ex please do so. It's the only single player FPS i've played through more than once (and I've probably played through it 4 or 5 times). Secret of Mana, for anyone that knows it is the best RPG that will ever exist. I never really liked the story for HL2, but the original was amazing. Seeing sky for the first time really does something different to you in that game than in any other. The Longest Journey series in general is just excellent story telling with a game built around it, and Dreamfall is just a prettier version of it. The Neverhood just drips with style and a unique comical plot line. And Portal begins with almost no plot, which means it isn't really forced on you, it's just something that developes as you progress through the game. There's someone pulling the strings of the plot, but the strings aren't as visible as they are in most games. Myst was another one with a minimal plot like Portal. A lot of you have mentioned Grim Fandango on this list, I played that quite awhile ago, and while I really did enjoy the story line, the puzzles were often too random to grasp and because of that I never completed the game though it might have been a good one also.
i have to say deus ex is in my opinion one of the best games ive ever played,,,i dont normally replay most games, but i must have got through deus ex at least 7 times, which just made the second one all the more disapointing because i had to force myself to finish once,,,,aww well hopes for the third one doing it right.

Final Fantasy 4 & 6 (2 & 3 here in the States) Have very good stories. I also enjoyed the story for Legacy of Kain: Soul Reaver and Legacy of Kain: Defiance. Also does anybody remember Shadowrun for the SNES, that was great, I think Deus X should be very thankful to that game. But Vagrant Story for the PS1 has to be the most coolest story on any game that I've played.

1) Starcraft. (Great cut-scenes, and: "Remember us, Executor! Remember what was done here today.")
2) Grim Fandango. (Especially when the gangsters moll dies. And I was genuinely sad to finish the game. I wish it had never ended.)
3) Deus Ex.
4) Bioshock.
5) Dreamfall: Longest Journey (An unchallenging game, but a great way to spend all those hours.)

Psychonauts, Destroy All Humans 2, Bioshock (I haven't played it, but the sheer originality of the story is one of the reasons I want to), Eternal Sonata (same as above), Geneforge series, Avernum series, Fire Warrior (mediorcre gameplay aside, the Warhammer 40K universe is cool), Drakengard (same as above, universe is cool), Jak series...

I think that's it, think being the keyword. Wow. There's a lot more original games out there than I thought.

NO game has a good story. Take it from someone with three years of college-level English classes who's played a lot of games, studying game design, and has talked to a few game designer friends on the subject. Writers don't know what makes a decent game, evidenced by brilliant writer Tim Schafer's bomb of a game called Psychonauts, and game designers, as in the case of Will Wright in particular, who's quoted as saying that games aren't stories and aren't art and shouldn't try to be, don't know how to write and quite usually don't care. At the very best the quality of the stories we've managed to get out of our games can be likened to that of trash movies and formula-generated television. At best we get loads of pretentious dung foisted on us by horror and occult buffs like with the Legacy of Kain series, which recycles the same dialog with each and every boss confrontation. The purpose of writing and stories is generally to carry some message or elicit emotion; in games the purpose of a story, at least by most game designers' perspectives, tends to be more to link the otherwise arbitrarily designed events of the game together.

... But if I had to pick a few...

I'd say Phantasy Stars IV and II, the first being simply one of the more enjoyable ones I've ever seen and the second being as close to real, interpretable science fiction literature as games have come. I also like the stories or lack thereof in the original Sonic games (1-3&Knuckles), which were so open-ended that Sonic was interpreted by some as a campy Bugs Bunny-like mischievous cartoon trickster and by others as a freedom fighter in a post-apocalyptic warzone; Sega's loss of this broad range of interpretations with the release of Sonic Adventure was really its biggest loss; they may as well have taken a rocket-propelled grenade to the target audience. Finally I can't go without referencing The Dig and Monkey Island, the first of which is beautiful and makes a smashing novel on top of being a smashing adventure game and the second of which is too fun to ignore.

SOMETHING has to give eventually. Someone's got to come along that knows something of both writing and games and can speak for both.
