Can't really choose using your format but I guess music would be Bastion.
My favorite franchise is Jak and Daxter
My overall favorite is probably Jak two. I still somehow never finished it and don't have it anymore.

I think I'm sort of limiting this to the best that I've played. I've omitted the sections for games that I never played. I've also omitted the story section because it's too hard for me to decide.

FPS: FEAR and Stalker: SoC

RPG: Dark Souls and Diablo II

Strategy: Sengoku Rance

Horror: Amnesia the Dark Descent and Condemned

Puzzle: Ghost Trick

Simulation: SWAT4

Action: Odin Sphere and The Binding of Isaac

Fighter: Dead or Alive and BlazBlue

Adventure: Shadow of the Colossus

Best Franchise: Castlevania (reboot not included)

Wow is this thread going to be subjective. But who cares? Besides, I'm thinking pretty much no one is going to be an authority on what the "best" game in every one of those genres is. As such, I'm going to just list my favorites in each.

Let's do this:

FPS: Half-Life series - most notably Episode 2

RPG: Toss up between Earthbound and Diablo 2 (yes the latter counts)

MMORPG: Earth and Beyond - only MMO I ever really enjoyed, until EA pulled a dick move and shut it and Westwood studios down.

Strategy: Toss up between Homeworld, Sins of a Solar Empire, and Populous the Beginning

Horror: 'Nother toss up between Half-Life 1 and Eternal Darkness

Music: Oh my....tough one. But uh...anything by Rare (pre-MS), Valve, most (but not all) of IDs game music, Paul Ruskay, Jeehun Hwang, and Jesper Kyd. Unless you mean best music "game", then...um....Audiosurf?

Sports: Tecmo Bowl - hands down

Puzzle: Tie between Portal 2 and Lode Runner: Returns (PC)

Simulation: Either MechWarrior series or Freespace series

Action: Three way tie between Banjo Kazooie, Conker's Bad Fur Day, and Donkey Kong Country (all by Rare, coincidentally)

Fighter: Super Smash Bros - any really, but most notably the first

Adventure: Myst or Zork

Best Story: Ooph. 'Nother toughy. Going to have to say either Homeworld or Half-Life

Best Franchise: Super Mario Bros - there are some I like more, but the Mario franchise offers me so much variety; even if it is rehashing itself a lot lately.

GENRES NOT LISTED FOR SOME ODD REASON:

Racing: Wipeout series or Mario Kart

Shmup: Ikaruga

Third person shooter: Honestly? Spacemarine. And I'm not even a fan of Warhammer 40K.

Stealth: Either Thief (series) or Splinter Cell (series)

Action RTS: Dota 2 - maybe a tad too "new", but I'm loving the hell out of it.

Sandbox: Kinda hard to pick between Garry's Mod and Terraria, but I think I'll have to go with Gmod. Game's a thousand ways amazing.

Warning: this is going to be highly subjective and also correct. Everything else would be wrong. But it is just my opinion, ok? Nothing more. It is just my opinion that these are the best games ever in their categories and that everyone who has a different opinion smells of sprouts. Just my opinion.

FPS: No One Lives Forever ("Are you insulting my monkey?")

RPG: Baldur's Gate 2 (better gameplay makes it win out over PS:T IMO but on another day I'd switch them around) / Final Fantasy IX (I count the J's and the W's seperately)

Strategy: Age of Empires II

Horror: Barney's Hide & Seek Game

Sports: That one soccer arcade game in the 90's where you could kick the ball so hard it caught fire and then hit the cameraman behind the goal.

Puzzle: Dead Hooker Body Parts Tetris. Unfortunately that hasn't been made yet, so let's go with vanilla Tetris.

Simulation: Flight Simulator 98 (I think), the one where you could fly the helicpter for the first time. I gave it two seconds and then the helicopter was upside down and in flames. Therefore, this is the best simulator ever.

Action: Super Mario Bros 3

Adventure: Grim Fandango.

Best Story: Planescape: Torment.

Best Franchise: They all turn to shit after installment 3. I don't think in terms of franchise. That's for the marketing boys and the consumer whores.

Other (Can't define genre): Why, love, of course.

I mostly play rpg's soo here's my contribution, assuming an RPG is meant to tell a story, here are my top three RPG's storytelling wise, and in all other ways.
3- Tales of Veperia- amazing, engaging story interesting characters, Beautiful world, and it's same console multiplayer.
2- Dragon Age Origins- i'm currently on my third playthrough, it's just great all the choices that affect the game, the character's interaction with each other, all the lore and background information, stunning.
1- FFIX the game that got me into gaming, it is perfection on four discs.

Best Franchise: Call of Duty, you can't argue with money (i would bet anyone 50 Australia Dollars that Black ops 2 breaks release day records)

Other (Can't define genre): Dungeon Defenders (a hack and slash/lootfest/tower defence/ RPG) available on steam or Xbox live/PSN now. Irecomend it if any of the genres i mention interest you.
