I love Starcraft and Warcraft and all of those more common RTSs but my favorite has never changed from Total Annihilation. I don't think it will ever change, at least not unless it gets a sequel to it.

Hmm. SimCity 4 isn't a traditional RTS, (Argument against Flames:It is real time, and it is a stratagy game. Therefor, RTS) but I think its the best thing since the Internet.
EDIT: Its a 2003 game, however, so don't expect good graphics.

I'm byast, but Starcraft. It introduced me to a far faster paced version of the game I had liked before (Warcraft II). I haven't really dwelled away from Blizzard RTS's, save for once solid game of Civilization...don't remember which one I played. I played horribly, mostly due to the fact that I really had no idea what I was doing, my group wasn't as good as the others (but that might be because I faced an expert on the game, 2 vs. 1 and he kicked both our asses) and my friend tried to build a great wonder to beat the expert.

Only, and I mean the only advantage I had was that the expert had no idea where I was. Saved me for like, 20 mins.

There are many RTS games I love.

But when I turn on Supreme Commander and have it running on dual 22" monitors - There is no other RTS for me. I love having dual screens on a game and so wish more games did this.
Does your computer crash whenever you go dual screens? I do!

It is a damn fine game, though I wish there was more infrastructure building required, and that it didn't lag quite so bad (my computer is very good, so it isn't that). Simply beautiful to watch as well. EXPLOSION!

It's 'biased'.

I've only played one RTS in my life, and I had an awesome time with it, so I am going to say: Age of empires II: The age of kings

If I take out all the subgenres from RTS, I know:
Command & Conquer, WarCraft3 (or the series for that matter), Supreme Commander (plus expansion and toy-like sequel.) Warhammer 40.000: Dawn Of War (and all that jazz), Black and White (and sequel.), Populous (the DS version might be an RTS.), Dune (ah yes, Dune...) and Dungeon Keeper (or what Bullfrog made back then.)

Warcraft 3 is on top of my list, it never bores me.
Dungeon Keeper might be second, it's the first game I've ever played on a PC. It was confusing first when I found out that other RTS' didn't had minions with a free will.
I haven't played Dawn of War that long, nor do I have an expansion or played the sequel (yet) but it's simplicity is appealing. I think I'll like DoW2 more with the Tyranids in it.

Total Annihilation has had the most enduring appeal for me.

Supreme Commander 2 (not 1) has potential, but it's too new for me to make a real judgment.
Most RTS games are automatically disqualified because their interfaces are too clunky. If I can't give orders like "Make peasants until I say otherwise," or "Send everyone at the enemy's front lines", or "Fire all your weapons as soon as the enemy comes in range", I would fire the people responsible. So I fire the game instead.

I'll probably get laughed at for this answer. However, I've had more fun with Age of Mythology and it's expansion than any other RTS.

Company of Heroes.

There is no question or hesitation when I say the following: Company of Heroes is the best RTS game on the market to date. It has so much strategy it makes other games look like economy simulators. It focuses almost entirely on the fun part of playing RTS games: the tactical strategy. There are very few games that do this quite as well as Company of Heroes does, the only other that comes close being Warhammer 40,000: Dawn of War. And, look at that, it's made by the same developer.

Relic has the right idea. Squad-based unit management, tactical strategy with cover and destructible environments, and so forth are what RTS games should be trying to emulate and use as a basis for success. By contrast, Starcraft II, while fun, is the same game that was released in 1997, only with better graphics. And, I'm sorry, but that just doesn't cut it anymore. It's strategic to a point, but after a bit, Starcraft just becomes an exercise in who can build the most units the fastest. And, really, that isn't what RTSes should be about. You should have to be tactical and strategic in the placement and use of your assets, not just churn out as many as possible and throw them into the grinder.

So yeah. Company of Heroes all the way.
I totally agree, CoH is my favorite RTS of all time. Even though I'm really liking SC2 recently, CoH is still a much better game in my opinion.

Total Annihilation. Man that game was awesome.

To be honest it was also the one of the only RTS' that I played where I needed an S. Most others it just ended up as build lots of units and march around the map until everything died.

Red Alert 2 or Warcraft 2. Then there's Company of Heroes and Dawn of War(Not the second).

I would have to say Age of Empires 2. Ive led far too many troops of cavaliers with longbowmen arrows arching overhead into enemy lines to not represent. But also I would say Medieval 2 for proper battle sims. It makes me feel far too badass when I put the battle settings on the easiest setting and fight off armies twice my size coming from both sides.

If you cant tell Im not great with any actual challenges in my RTS'

I'm not gonna say best, but very good ones are C&C3, Sins of a Solar Empire, Dawn of War 2, World in Conflict, Company of Heroes.

Strictly RTS? World in Conflict or Age of Empires II. They are the only two I will still play (well, would play if I could find my AoE2 disc). But, Brutal Legend is my favorite.

Dawn of War: Dark Crusade. The new races may be overpowered, but not unbeatable.
