I too, also like the first parts of Dancing Mad more, but the Black Mages really outdid themselves with the very final part of it.

First thing that comes to mind, I'm sure I've heard better ones but hell if I know what they're called.
It's kinda poor to begin with, but it gets going just a bit over a minute in.

Typhon in Titan Quest had a theme that really made you feel like the fate of the world (and the gods, actually) was on your shoulders.

honorable mentions go to:

The Patriarch in Killing Floor.

The Tank, because it combined with a tank on expert make me jump and make weird sounds everytime he was chasing me.

oh, and 1-winged angel, almost forgot that one.

Oh the memories... Love it, but I like the 'Dark Messenger' theme before it (battling Trance Kuja) still a bit better.

Music has always been under-appreciated in every form of media except the music industry (and even then...). A good song does not necessarily make a good game, but have you noticed that almost every gaming classic has a great beat somewhere in there, be it soundtrack, original score, or MIDI loop? Music, in my eyes, is essential to making a great game (as opposed to just a good one). Boss battles absolutely most especially.

And because I have to throw in my favourite boss music too, I choose the ditty from the original Sonic games when going up against Robotnik / Eggman.

Persona 3 and Persona 4's Final bosses are probably some of the best I have heard, Final Fantasy VI's for Dancing Mad definitely is high on the list as well. Nocturne's Fiend battle music is quite good too.
