This. Sure Loghain was a little over-zealous in trying to protect Ferelden, but Bioware made sure you knew that he thought he was doing the right thing... I played this scene a couple of times (I wanted Alastair, but there was an achievement for getting all party members), and really wasn't sure I'd made the right choice when
Loghain was executed

I've got an obsession with cephalopods, so killing the Kraken in Tombraider Underworld was upsetting. It was just chilling there!

Ehh, for the most part I'm indifferent.

My one exception is in WoW, tho. The only boss that I have ever really felt bad killing (and still do to a degree) is Keristrasza in The Nexus. Malygos was such a bastard, and it's rather sad (especially if you've done the quests that introduce you to the Nexus before going in) to see her go from a bloodthirsty enemy to pleading with you to kill her, she knows she's been corrupted (or is at least aware that she's going insane).

Kingdom Hearts 358/2 Days Spoiler. It's a pretty big plot point so don't click if you intend on playing it.

Xion. You go through all that, and you have to kill her for the good of everyone else. I'll admit, I cried at the end of that game. Mostly because I could relate to recently losing a close friend, but still, the end to that game is more than a little fucked up.

EDIT: And Anton Girdeux in Syphon Filter. He was so badass, possibly the most badass character in the series, they definitely should have saved him for a little longer down the line.

there are a few bosses i feel sad about killing one being malak from kotor 1 because it was *SPOILER* the player i.e revan who lured him to the dark side in the first place .
*yet more spoilers* i didnt like killing glados either but if you stop an think for a bit it becomes clear that glados was "grooming" you , training you to kill her because she no longer wanted to be stuck in the enrichment center and just wanted to die.
jack of blades from fable 1 just cos he was god dam awesome.
hyman roth from godfather 2 it was only buisness.

Not quite a boss fight but in Bayonetta when that one big bad guy falls in love with cereza. i felt like a huge asshole when i summoned bayonetta's hair monster to devour him, all the while he is deperately trying to reach out to cereza. finally the love hearts in his eyes break as he is eaten by the hair monster.

up until that point i had no problem with killing all those bastards, but after seeing that display, i felt a little bad when the hair monster was summoned.

Lady Benezia in Mass Effect just 4 hours ago. She seemed like a nice character and all went well 'till she got a load of crazy for the Sovereign over her.

Star Wars, Knights of the old republic. On Kashyk you get the option if you are dark side to clear out some wookies for a company. There was one wookie that sounded so pitiful I felt sad force lightning his face off, but thats Bioware's writing, make me feel bad for a walking carpet.

Saren, through out the game i hated him then in the final show down i brought him to his senses long enouph for him to kill himselfe so he would no longer be a threat to the galaxy, he wasnt a bad guy he was just indoctrinated.
Also ophelia in Brutal Legand, it totally sucked having to fight her.

I mean, seriously, I loved the guy! He didn't deserve to die! Basically, what he wanted to do was lock me up in the sweetest dream I've ever had in my entire life, where I could only feel pleasure and joy and none of the emotions that we don't like, at the cost of him draining my life away, slowly, mind you. Why the fuck shouldn't I say yes to that? Sure, I would die, but I was going to die anyway; all people die from old age at some point in time. At least this guy offered me no pain and suffering in the meantime.
Sweet Jesus I didn't want to kill that guy. If anything I would have said, "yes! Awesome! You, my good Sloth Demon, is a class-A guy. Really nice of you, this. So, will you please show me to the Fountain of Eternal Beer surrounded by willing and wanting nymphs who will please me in every way possible?"
Something along those lines, anyway...

I mean Allister, he was just so desperate to try and save his species from an unknown fate he would risk the stability of the UNIVERSE to save them, I mean yeah, he's gone a little mad from the "guilt" of not saving them previously but he think he's got good intentions. Surprisingly emotional when the fight is resolved.
