Darh Nihilus in Kotor 2. I just wish they had made more effort in fleshing his character out and giving him more than two scenes in the game considering how they all talk about him like his a god of death.
Yes, definitely. It's almost like all the bosses are supposed to be tragic in that game. It's not that you want to kill them-it's that you're forced to.

I love SHODAN, but she's far too much of a threat to let live. I look at her as more of a worthy adversary, she should have respected the "insect" a little more. If they ever make a sequel, the morality system should be Metal vs. Meat, and your character development should proceed accordingly. Good vs. Bad morality scales are stale anyway, what ever happened to Lawful vs. Chaotic?

But the fact everything he did was part of a paranoid and twisted plan to protect Fereldan from Orlais rather than his own personal goals. When you consider evidence from Return to Ostager that Cailan was possibly cheating on Anora with the Empress of Orlais in an attempt to secure some sort of alliance/heir, this is a huge betrayal to both a patriot/national hero and father in law.
Throwing in the fact he didn't know why Gray Wardens are necessary to end a blight and thought they were just an vestigial institution trying to carve some power out of the nation as well.
I could also feel his frustration with Lord Howe and how he only had sycophantic supporters rather than the great houses he thought he deserved.

Well since he's dead we might never know the truth, although they do have an expansion coming on march 13th and they're planning a dragon age 2, so maybe we will know the truth.

In "The Pitt" in Fallout 3, I felt bad about killing the leader of the slavers. Because he was an okay guy, but he wanted to achieve his goals through slavery, which wasn't okay.
