I don't think it boils down to "I can name some good female characters." I think its more an issue of the relative ratio of male to female, the negative stereotypes that characterize females (actually everyone but were discussing one topic here), and the lack of a list of memorable protagonists. If you want to name female protagonist, I'm sure that you can make quiet the list but when naming male protagonists I can easily double it with the games from a single year. There are some good female character but they stand as an almost abnormal occurrence due to the fact that they happen less often. This is an issue that really must be considered in depth because it is so ingrained that it has become invisible and accepted. You need to really analysis the facts to see the problem.

Because when you compare her to most of the mainstream ladies and sidekicks, she actually shines pretty brightly. Granted, it's been a while since I've played Half-Life 2, but I can think of far worse characters than her (Mitsuru from Persona 3 comes to mind, as well as Jack from Mass Effect 2)

I don't know who is absolutely the worst, but I do know who'd make a good running in that field: Luisa from Red Dead Redemption. She is only good for two things: (1.) To tell you how much she loves her country, and (2.) To tell you how much she loves that chauvanistic Reyes. She does nothing to help you. NOTHING. Compare her to Bonnie MacFarlane to see how inferior she is.

The ratio of good to bad must be quite the same between both genders, but the ratio of male to female is as you said--quite different.

One of the problem is that most games (especially the ones that sees Western releases) tends to be about fighting. Guys fight. Girls...not quite as much. (Sorry to stereotype)

How about that girl from Mirror's Edge, ha?
Or maybe the girls from Atelier series (especially the more serious ones)?
I'm sure Persona has quite a few.
I wouldn't look down on Aya from Parasite Eve either.

Notice that in these games, these women are trying to survive, not instigate a fight. They don't take the fights to the enemies--they're all very defensive. I think there's something inherent within this theme that turns off the majority of western audiences.

At least the examples you used contributed to gameplay. Alyx was just an annoying side commentary.
