Yes. Both Tsukasa and Subaru are both females, but Tsukasa's gender was difficult to determine (the first time I watched .hack//SIGN, I didn't know until later on) since Tsukasa stated being a 'guy'. Another character named Bear investigated the enigmatic androgyne outside of 'The World', who was hanging by a thread, connected to life-support in a hospital bed. Bear revealed his findings about the gender issue to Tsukasa, but 'he' dismissed it and was 'disappointed' with him.
I didn't know that Toonami cut the last couple of episodes; I have the DVD collection, so I was able to view it all. I'm sure the girl-girl issue made it a little controversial, but here's the thing: the series was made by Studio Bee Train, the same people responsible for series like Noir, Madlax, El Cazador de la Bruja, Avenger (all of the above deal with the main female characters in a 'relationship' together; in other words, think of a mild 'yuri'), and the other .hack installments (Roots and Legend of the Twilight).
Subaru was another player in 'The World' who led the Crimson Knights (originally established by her and another character named Crim). She tried to 'keep the peace', but there were differences in ideals, especially with the 'long arm of the law' in Silver Knight.
