There's a few from Mass Effect, but the biggest one is Ashley Williams. When I found out why she feels the way she does, it explained quite a bit, and I instantly sympathized. Up to that point, though, I hated her.

Another example is Final Fantasy XIII's Hope Estheim. The more I played, the more I came to realize that he has a really well-done character arc, and he's... well, come on, he's adorable!

Damnit John was so much cooler, but he is dead.. I never asked to play as Jack.. He bitches and moans.. But i came to grow with him and like him. Even if his mug is hideous..

EDIT: Oyeah someone also reminded me of Ezio, there's a char i came to really love. I remember playing as him in Florence, i found him facking annoying, getting into fights and all, but now he is my favorite assassin.

Cole Train from Gears of War. He was alright with his one liners in the series but when I got to play him in the 3rd, I wanted a whole game revolved around him. He's cliche but knowing more about him made the character have more depth than other characters.

He's definitely up there, his transformation in A Storm of Swords and A Feast for Crows is really remarkable.

Rita Mordio from Tales of Vesperia. She seems like a not-particularly gifted jerkass researcher at the start, but it seemed that her abrasiveness contained more warmth as I got further in the game.

Also, Loker from Lie to Me. As we got to see hints of his motivations, he became a much more interesting character than the mouthy, sarcastic intern he was in the early episodes.

Came off as too... douchey at first, especially when he hated you for being 'special'.

But in the last few months, he became a true bro.
