When I've thought long and hard it boils down to three people, Snake from Metal Gear Solid for that series being one of the first to show me games can have REALLY good plots. Link from LOZ for just being a series I've played since a kid, or Ico from well.. Ico as that games atmosphere really makes you care about him.

In the second though, they really did make you care about him, especially the scene near the end with him simply hanging out with Zeke, which I think really helped the ending.
This was excellent, just a very simple way for you to bond with the character (tho I still like Zeke more!)

others
Ezio from AC, he's a character with a decent back story (for once)
Atton from KotOR II, I love Atton!
Shepherd from ME (I really care about who he dates?!?)

-PORTAL 2 SPOILERS (I'm sorry, I don't know how to make a little "spoiler" box) -

I loved Wheatley throughout the whole first half of Portal 2, he quickly became embedded in my heart the more I played ... but after he became evil, I did find myself growing more and more attached to GLaDOS. Wheatley really broke me heart though.

I get kind of attached to characters I create, like Commander Shepard or my WoW characters, so I'm just going to list non-player-created ones.

John Marston - I can't even explain why, I just like him.

Arthas Menethil, Illidan Stormrage and Kael'Thas Sunstrider (Warcraft 3) - Largely similar characters, doing everything they possibly can to save their people and ultimately becoming what they were fighting. I was kind of disappointed when they did what they did with Illidan in Burning Crusade; they never really did an adequate (in my opinion) explanation as to why he was an enemy.

Arcturus Mensk (Starcraft) - Yeah, I know he's a villain, and traitorous to boot, but he's still rather charismatic, and while his goals are less thatn noble, he still manages to unite the terrans in the Koprolu sector and become the dominant faction come Starcraft 2.

I mean, listen to this.

That's just awesome.

Almost all of the cast in Mass Effect found their way into my heart. In fact I honestly think the only reason I want to play Mass Effect 3 is to see resolution with beloved characters, to rekindle the romance I had with Ashley in Mass Effect 1, to have Garrus fight alongside me one last time.
These days I find the plot becoming more and more ridiculous, I couldn't care less about gameplay additions and I've never read any of the books. And yet, wanting to once again romance Ashley and fight alongside Wrex and Garrus seems to be enough for me now.

For the ones with which I have the most affection:
Ashley, Wrex, Garrus, Jack, Mordin, Grunt, Legion, Samara, Thane and Tali

Also while I'm here, I love myself some Arbiter from Halo 2 and 3.

Banjo and Kazooie.

Bro's for life. Although Kazooie really isn't a "bro" in the strictest sense, but whatever... Honorary broship goes to her.

There's been a few.

Alistair from Dragon Age: Origins. One of the few game characters to really make me laugh out loud. I thought his story was done exceptionally well, and the voice acting superb. It took me a very long time before I could bring myself to betray him at the Landsmeet, just to get the trophy. I did it then instantly reloaded, hating myself for a good half hour over a bunch of pixels.

I'm very involved with my Shepard from Mass Effect - we've been through a lot together and I feel invested in her story. I can't wait to see how it ends.

And I've got a lot of time for Ezio from Assassins Creed II. I liked Altair well enough, but Ezio brings a more human side to the table while still being a complete badass.

Mainly though, I have a worrying obsession with FFVII's Vincent. Ever since 1997, and it hasn't gone away. It got worse when Advent Children came out and I saw his CG. If the police knew all the things I wanted to do to that man, they'd lock me up.

Also, video captchas? With bloody adverts in front of them?!

My female Shepard. She had backstory, character development, what's wrong with being more emotionally attached and invested in my own character in a game than my IRL self... oh. Also Liara, but that's because my character is emotionally attached to her, not because I directly am.

If we're talking player controlled I would have to say Agent 47, as far as cold blooded hit-4-hire guys go, its the professionalism that wins me over. No showy violence or emotional over-reaction, just do the job, don't disturb anyone else's day and get out.
Though if we're talking NPCs the Boss from MGS3 wins hands down
Even after she betrays you and leaves you for dead, I still felt this strange maternal bond between her and Snake. At the end of the final boss battle...I just sat there, her bleeding out in the grass, not wanting to put her out of her misery because of what she meant to Snake, how she had suffered and all that she was giving up for me and for her country.

For me? Snow Villiers, I see so much of my own personality in him, I LOVE trenchcoats, and his current weapon reminds me of my fursona (it's an emblem of black and gold wings).

Anime character for me is Oz Bezarius from Pandora Hearts; again, I see my personality in him (so much that it can be scary) and I always carry a pocket watch around. I'm also a big fan of Alice :p.

It's a tough choice between Kane from CnC who had a great run in his first games and got pretty bad scripts in Tiberium Twilight and J.C. Denton from Deus Ex who was only in one game with jumpy voice acting but it was the best game of the genre I ever played.

I think it would probably JC Denton. No matter what you ask and where you ask me, when it's about "Best Game you've ever played" my answer automatically is Deus Ex.

The Fey sisters (Maya and Mia). I love them *sniff* and it was just soo sad when Mia died.
Ema Skye comes in second place. That does include her grown up version as well.

Jansen from Lost Odyssey. I hated him at first and just wanted to strangle him, but then, after a while, the character started to grow on me. He's a character that I was actually able to relate to, he was silly, serious at times he needed to be, but still with a sense of humor, really flirtatious, but stopped once he found that one person. I think that he's my favorite character of any game (besides Kain from LoK).
