Has a game ever forced you to kill a favourite character, or forced you to take a path that lead to their death? Most likely yes, as it remains one of the best ways to emotionally invest players in the story and the characters.

Saren. I'm still angry that there wasn't any way to save him.
Augustus Sinclair from BioShock 2. He was the only character that I thouroughly enjoyed in that entire game, and I had to kill him. Bastards. Or should I say, "*****", as I promptly started yelling at Lamb for making me do this.
Also from BioShock, Andrew Ryan and Frank Fontaine. I woulda teamed up with either one of them in a heartbeat if the game had given me the chance; instead, I got a bland ending that didn't feel like it had accomplished anything.

Zelos Wilder. As much as I wanted Kratos on my team I felt really bad for killing Zelos. Which is why in the next playthrough I put him in his speedo outfit to lighten the mood.
