Huh, I'm actually having a hard time coming up with anything.

Come to think of it, I always feel bad about killing the Witch in L4D.

You get to have Kratos on your team, but you have to kill Zelos for it.
I'm gonna guess thats not the same Kratos most would think. Hopefully that didnt ruin the spoiler too much.

Off Topic, I forsee alot of Companion Cubes coming up if this gets popular.

OT: I didnt like in Star Wars Battlefront 2 how you had to kill the Jedi in the Story mode. Albeit it was fun as hell to pop a Jedi with a blaster rifle while Shouting "Where is your lightsaber now!" and "The Force does nothing!" but still. It just didnt see like good sport, and it brought up the image in SWIII where:

Dr. Ariel Hanson. Why? A reason that will require explanation. She went and experimented on herself to try and find a cure for the Zerg virus. She does this if you pick a particular option for a particular mission. Namely, the mission regarding a new colony settled by her people on a planet called Haven. The colony went dark, and it's revealed that a Zerg infestation is on its way.

When you arrive the Protoss are already there, ready to take out the colony themselves. Your options are to either support the Protoss, by telling them to stand down and let you handle the Zerg infestation, because it is human business after all. This can lead to you having to destroy some of the colonies, and humans, that end up infested. Or, you can support Dr. Hanson, and fight against the Protoss to prevent them from destroying the human colonies.

I went with the Protoss option, because I wanted the highest chance of saving the humans. Apparently, during the mission, Dr. Hanson locked herself in the laboratory, all pissed off at me because I picked to deal with the infestation myself.

Interestingly enough, I managed to save all of the colonists. I warded off every single potential infestation with a large force of Vikings, and managed to take care of the Zerg territory with a bunch of Marines, Marauders, Goliaths, and probably some other heavy ground forces. So Dr. Hanson was pissed for no reason at all. But she was still pissed, and experimented on herself with the Zerg virus. Needless to say, she got Zergified, and she had to be killed. But still, I managed to do exactly what she wanted me to do, saving the colonists, and she still got herself killed.

Dwayne was my favorite character in the game. I forced myself to do a playthrough where I made the complete opposite choices than I did the first time. Man, I hated myself a little bit for killing Dwayne. Never again have I done the "opposite playthrough" again. Not worth the bad karma.

Ah, i never realized i could have that kind of effect on the story in tales of symphonia. I only ever managed one complete play-through, and that took me over 100 hours. I forget what stopped my second attempt, but my 3rd attempt, I got about half way through the game and the old memory card i had been using corrupted the save file and i lost all my progress.

The Nazis that were cornered at the subway entrance. I have a thing about finishing off an opponent that has already lost the will to fight. Mind you I still had the urge to beat the crap out of them, so I compensated by throwing a flaming mullet instead. Still felt kinda bad.

When your buddies take enough damage the they get taken down. You can pump them with medicine to get them back up but this only works 3 times. Now you have a choice, walk away and leave them to die or mercy kill them there and then.
Mercy killing is the better option but it is kinda hard to kill a man who you have just done the past 5 missions with and have saved your arse on numerous occasions.

Sacrificing Zero, and if you did it wrong he comes back as a Dark version and you have to kill him (Plus bad ending I think)

i was more broken up by
killing tycus:( one of the best sidekicks in any game you will be missed mister finnly hope your come back infested:)

AH! I've got one now! Hitman blood money and Hitman 2, I always felt bad if i had to kill cops, after all, they do not know who they're dealing with. They're in WAY over their heads, and simply don't stand a chance. Sometimes i'm even on their side but explaining that is simply not a possibility.

Then you get those "innocent" people, particularly in hitman 2, but then some of them will have guns and at that point they're not all that innocent, are they? But most of them didn't need to die, they were just in the wrong place at the wrong time. After all, i can't really let them live after they've seen me.

Star Wars Knights of the Old Republic - pretty much your whole team if you are playing on the dark side... having Zalbarr kill Mission...

Suppose I didn't have to kill them but I wanted that dark ending.

I can not honestly say I didnt like any of them, certainly not enough to kill them =(
They were just confused and missed their hearts, and Xehanort poisened thier minds

The Little Sisters in Bioshock 2. To get the most ADAM out of them, you have to save the first 4, equip the Proud Parent tonic before you start gathering with the rest of them, and harvest the remaining 8. If done right, you'll get an additional 80 ADAM from the Little Sister package. I seem to be one of the few people that has the nerve to kill little girls (for a good payoff of course :3).
