It would be impossible for Chell to be in Episode 3. Remember, Portal takes place far into the future, way after the events in Half Life.

They actually never state how much time has passed since Portal. Were it millions of years there'd have been nothing left of the Aperture facility. In my ears the equipment seems to be malfunctioning a lot, so the nines can be just a "broken record" so to speak. Soooo...I'm going to guess that as of Portal 2, even though the Portal and Half-Life universes are connected, Chell is much further along in the timeline. Unless she's one of G-Man's other special subjects or Valve introduce a time machine, I don't think it has to do with her.
