Eternal Darkness looks really creepy, and I haven't even played it.... Of games that I've played, Fallout 3 and the later levels of Halo 2 come to mind although some parts of them are only creepy at night.

Also it may have just been me, but when I was younger I was terrified by the eel in Super Mario 64.
Oh you aren;t alone. I had the same fear. Just the thought of being in water with anything larger than 6 feet freaks me out.

Puppet Master in Castlevania: Dawn of Sorrow. He was just.......weird.

The only boss I've found disturbing of late is Typon, a boss from Rygar: The Legendary Adventure for the PS2.

It's basically a 5-headed stone dragon with screaming baby heads for faces. It's completely weird, and I sincerely wish I had a picture to show you. My description simply doesn't do it justice.
Yes, I certainly remember that. And I thought I was the only person who remembered that game, You just made my day!

Anyway, I really felt creeped out listening in Bioshock to the Audio Diary labeled, Mind Control Test. Hearing the young boy's cries as he... well not to reveal anything to those who've not played it, a young boy is forced to do something no little boy would want to do. The sound effects don't help either.

I also was actually pretty frightened at the beginning of the last level of the first Condemned. I don't know whether I was just too into it or whether it was the eccellent voice actor for the villan but it just freaked me out a little.

One that stands out for me is that one from Castlevania: Aria of Sorrow on the GBA. I can't remember its name, but it's a big ball made out of bodies. Gross.
That would be Legion, and I found the moments leading up to the fight (What with the procession of walking corpses, but especially the silence) to be pretty creepy.

You have to be looking for this one, but the hidden room in Milla's mind in Psychonauts was a major "Do not want" moment for me.
I know. That room would have been disturbing in anyone's mind, but Milla? That's gone from "disturbing" to "mind-fuck". Sasha's backstory is pretty messed up too.
Well, at least with Sasha, you have some warning. Anyone with a tightly organized mind like that is probably trying to hide something from themselves. But with Milla, you get a vague warning about "spoiling the party". "Well, what's the worst that it can-OMGWTFBBQ!" *shuts off console*
