Without a doubt the tentacles in Blast Pit in Half-life. Massively atmospheric (I can still hear the clanging!) and requiring thought not just blasting for ages (looking at you Gonarch!).

I'd have to go with Angra Mainyu from Final Fantasy X-2. The fight took a really long time, but for all of it, I was on the edge of my seat. When the fucker finally dropped, I was so excited that I actually posed along with Yuna. Yes, I looked like an absolute moron, but you know what? Fuck your accusing eyes. I was a happy sponge.

Also, because I'm always quick to say good things about games I hate, I'd like to honor the Mega Man series for having boss fights that aren't plagued with the gimmicky horseshit that makes bosses in The Legend of Zelda so fucking boring.

i'm tempted to go with liquid ocelot, but i think i'm going to have to go with hery from no more heroes. he's by far the longest fight in the game, with some really tough moves to keep you on your toes and a few that leave him really open to counterattack, not to mention that he is the only boss who has ever made losing to him feel like such a victory. plus he's got a really cool personality and a pretty good backstory, all-in-all, well deserving of my vote for best boss battle of all time

Pretty much all the bosses from Naruto Ultimate Ninja Storm 2 where fun. I don't even like Naruto, but the Itachi fight was really powerful at the end.

You're out of Chakra and can do nothing but back away as Itachi slowly gets closer. You hit a wall and stop then Itachi slowly walks up and taps you on the head before falling to the ground dead.

The Dragoon type boss from Shadow of the Colossus. It had everything to make an epic battle. First, you ride under it as it flies and shoot certain points on it with your bow. Then, as it lowers, you ride up alongside side it, leap from your horse and grab onto it's wings. then you leap into it's body as it goes back into the air, cling to it's hairs as you climb to it's weak spot and thrust your sword into it, purging this vile creature from the land. When you leaped from that dragoon as it crashed lifelessly into the desert, you can't tell me you didn't feel like a fucking GOD!

Man, that fight was awesome

EDIT: Is it fair to say that Shadow of the Colossus was just an epic game, by definition, full stop?
