I put my vote down for dataDyne from the Perfect Dark series. (I like the Carrington Institute better, but they're not evil.) Now, what about you?

Umbrella Pharmaceuticals Corperation. Even if it is an evil company, you have to admit, if they are making billions of dollars a year, they must be doing something right.

EDIT: Black Mesa is pretty good, it ties in with Umbrella for the whole "Science gone wrong" vibe.

EDF from Red Faction Guerilla was pretty evil, but they aren't my favourite.

I'll go with the Agency, from Crackdown, I know their intentions were good, but they're still pretty evil.

Demon Card. Just about all of the members are more or less pupils of Satan, and pretty much all of them have superpowers (or just plain old boring magic).

But the fact that they were supposed to be named Demon Guard, but became Demon Card through a mispelling, IS pretty fail...
