Here's my top 3:

1. Aperture Science. Any corporation who can build a deadpan supercomputer that has hilarious dialog is AWESOME! Also, they do human experiments on people who are Still Alive. The cake is a lie!

2. Umbrella Corporation. If a science corporation ever gets as powerful as they do in real life, I'll know the T-Virus is coming, and soon after, the zombie apocalypse. I'd better get Leon S. Kennedy on speed dial!

3. Shinra Inc. They have their own military (SOLDIER) and some guys in business suits who keep quiet and get the job done (the Turks). They are also in complete control of an entire city, and not afraid to commit genocide just to get to a small resistance group.

Shinra! It just springs to mind... also - Aperture Science, because any company that started by making shower curtains and went on to do human experiments has got to be cool! Honourable mention goes to the MOM Corporation from Futurama. Who said it had to be from a game??
