GameCube had some awesome games. Luigi's Mansion, Super Smash Bros. Melee, Mario Kart: Double Dash, Super Mario Sunshine, Eternal Darkness and The Legend of Zelda: Wind Waker all come to mind.
For me it's a tie between Metroid Prime (first time I played it was last year as a part of Metroid Prime Trilogy and it easily lives up to all the praise it got), The Wind Waker (fantastic entry in an already great franchise), Tales of Symphonia (the best 'traditional' JRPG of the last console generation) and Paper Mario: The Thousand Year door (the fact that I've finished this game about seven and a half times must mean it does something right).
I'm not counting Twillight Princess because I consider that a Wii game.
