I can't remember if this is actually the intro video or if it just plays if you leave the title screen up. Either way, this is my pick. Maria's haunting dialogue, the introduction to the rest of the characters, and it has Theme of Laura playing while this is all being revealed (which is still my all-time favorite song from a video game).
Of course, BioShock and ME2 are a close 2nd and 3rd though.

I think God of War II has one of the best openings. You start off the game by taking down a giant monster, then getting betrayed and killed. Plus sex mini game in the bathhouses ^^
God of War III was epic, but to me wasn't the best because it didn't kick in for me until I was looking through Posiden's eyes and seeing Kratos beat the shit of me...that's when GoWIII became super epic...
