Claude and Rena from Star Ocean: The Second Story. Yuna and Tidus in FFX had something too, but I wanted to kill Tidus in every scene that he appeared in, so that detracted from it a fair bit.

I also really appreciate the Prince and Elika semi-romance. It was just perfectly done, besides, as Yahtzee mentioned, the ability to chose your objective made it confusing.

My wife always complains that the female romances are always god awful in Bioware games and she's right, but I guess if you are playing a female:

Main Character and Vhalen was not bad (NWN: Hordes)

I mean, really, Carth and Disciple? Kaiden Alenko? That Paladin in BG2? Wow, come on guys.

I know, it sometimes sucks being a Bioware fangirl. Each of those characters actually made me shudder when I realised they were the romance options (well, Carth wasn't too bad compared to the others, just a bit whiny.)
But if you're lucky they give you some heaps better options. Normally that's only in their newer games unfortunately...

The Prince and Farah in The Sands of Time.

I actually really liked this as well. Especially the ending. I don't think they could have more perfectly finished it. (Well, in the first POP anyway, I haven't played the others).

Off the top of my head:
FemShep and Garrus in Mass Effect 2. It's hilariously awkward, cute in a strange way, and actually emotional at the end, unlike every romance in the first game.

Seconded! I loved Garrus in the first game, then he became the ultimate badass and I loved him even more. And the fact that he's so confused about everything when he's normally the hero.

Also: Legion and Shepard. It may be one-sided, but you know it's there. Legion is just a cutey with an intense stalkerish crush

As much as I love the romances in Mass Effect(1 & 2) and Dragon Age they just can't beat the two in portal. Chell & Compainion cube and Chell & GLaDOS are two of the best romances I have seen in videogames.

*looks at avatar* Yes, I know it's not official, but Garrett and Viktoria from Thief is my favorite. Actually, I don't think any romances I like are totally official, they're just based off of subtext, save FemShep and Kaidan from Mass Effect. (DAMN Kaidan is a hottie.) I really like Ezio/Rosa from Assassin's Creed which is more official in the book adaptation compared to the game and Reaver/FemSparrow from Fable, which has nearly no basis but I absolutely love the idea. I really wish that was an option in the game like being with Elliot or Elise was in Fable 3.

So, I guess if you're only asking for official ones it's FemShep/Kaidan and Ezio/Rosa.

I haven't played many games with a focus on romance, but those are some good ones.

Liara and Shepard. (I thought the Mass Effect 1 romances were more dramatic than the ME2 ones, probably because they were more structured than the romances in the sequel.)

Also, made amazing by the dialogue in Lair of the Shadow Broker. It's like listening to a bickering elderly couple.
