I'm one of the biggest MGS fans I've seen and I actually didn't find Raiden to be that bad the first time around. Not much of a sidekick though, he moreso does his own thing.

I also liked Farah on PoP:SoT.

For sheer humor's sake, Minsc (and Boo, the miniature Giant Space Hamster, too) of Baldur's Gate can't be beat. He was a great parody of the barbarian stereotype and his lines were pure gold. He was also dead useful in a fight if you were playing a magic type, so he was a rare entertaining/useful sidekick.
I loved Minsc.

one of my favorite characters, I see him more as a mentor-type character than a sidekick.

Daxter may be the ultime sidekick. As much as I love the Ratchet & Clank games, I always felt Clank was a bit annoying - and the parts where you had to play as him were never any fun, but hit rock bottom on the PS3 where those segments actually TOOK AWAY a lot of enjoyment. At least I had fun piloting a missile with Daxter, even though that mission was hard as heck.

And it's been said before, but every single party member NPC in Baldur's Gate 2 qualifies - with the possible exceptions of Valygar and Cernd, both quite underdeveloped. The rest make up for it.
