A few from BG series:
"There is strength in numbers, and I am two or three, at least"
"Don't touch me; I'm super-important!"
"(Facetiously) We're a horde of rampaging Tarrasques! Krie! Krie!"

From Monkey Island:
"LeChuckie Doll: Arrgh! Math be hard, let?s go shoppin'!"

lov'em.

StarCraft is utter hilarity. It's not a God game unless you can piss people off.

"Oh my God he's whacked! I vote we frag this Commander! ...How do I get out of this chickenshit outfit?" -- Terran marine

"This is not Warcraft in space! It's much more sophisticated! I know it's not 3D!" -- Artanis

"SHIT!"

This randomly popped up in Final Fantasy V. However, I don't know how applicable this is, since FFV was never officially released in English, and that the version I was playing was a fan sub.

"Aww but I thought we were getting on so well together. I was going to name one of my children after you...the grumpy one" Allistair Dragon Age Origins. His first dialouge. His actor did a great job and he is a lovable character just because of his wit.

When I was playing the first Assassin's Creed

Altair: "Safety and peace be with you, Brother."

Malik: "Your very presence deprives me of both!!!"

Malik's detest for Altair always amused me.

I have a few, but only 2 I can remember off the top of my head (I'm too lazy to look em up >.>)

"I, Garland, shall knock you all down!" -Garland, Final Fantasy / It's all around silliness in a serious game

"I remember Rita serving me a sandwich that was just 2 pieces of bread with a raw egg in between." -Karol, Tales of Vesperia / Why I like it? It's not because Karol said it, its because of the skit you get when you have Rita do most of the cooking for a while (in my case a third of the game :p )

Edit:

Oh! I thought of another one!

"Mr. Gat, you are charged with over 300 murders, do you really expect this appeal to work?"
"I figure with the statute of limitations it really should be closer to 250." - Judge and Gat, Saints Row 2 / Why I like it? Gat is probably the snarkiest, sarcastic character I've ever seen in a video game

Good ol' HK:
"Definition: 'Love' is making a shot to the knees of a target 120 kilometers away using an Aratech sniper rifle with a tri-light scope. Not many meatbags could make such a shot, and strangely enough, not many meatbags would derive love from it. Yet for me, love is knowing your target, putting them in your targeting reticle, and together, achieving a singular purpose... against statistically long odds."

Also more recently, made me laugh so much:

Uncle Mario(AC2): "Don't you recognise me Ezio?! It's a-me! Mario!"

"From this day forward let no human wage war upon any other human. Let no Terran agency conspire against this new beginning. And let no man consort with aliens powers. And to all the enemies of humanity: Seek not to bar our way, for we shall win through- no matter the cost."
-Arcturus Mengsk

I love that entire speech he gives at the end of the Terran campaign. I used to have it all memorized but I forgot parts of it so I just decided to post my favorite part.

From uncharted 2
"Desperate times right?"
"What does that even mean?"
That one was funny for me because I always wondered that.

Can't really think of any good ones right now so i'll just leave you with this.
"Hold on Snake, its time to change the disk."
"What?"
"Oh right, this game is on the PS3, you don't need to change it."
Solid Snake/Otacon- MGS4
I know for a fact thats not exactly how it goes but I always thought that was pretty funny.

That's a good one. I remember that.

Well, my absolute favorite line that I can think of at the moment is the dialogue given by the Arbiter in Starcraft:
"Do you seek knowledge of time travel?
"I'll take that as a yes."
"And now for your first lesson. *laughs*
*sound bit rewinds* "Do you seek knowledge of time travel?"
