Games: Pig Ganon, he's just so epic, especially due to the cutscene in ocarina when he appears. Amazing.
Anime: Team Rocket, when you see them you better prepare for trouble, and while your at it make it double
Movies: Dr. Alucard, merely because it takes the main character's practically the whole movie to figure out that Alucard is the villain when name is just Dracula spelled backwards. and its not even like they live somewhere where they don't know about Dracula cause once someone notices its Dracula backwards they immediately go to kill him

My favourite would be "Maliken" from the Savage lore. But it's not really a story game so does it count.. =.= Hmm.

Games: GLaDOS (Portal), Sovereign (Mass Effect)
Anime: Lelouch Vi Britannia (Code Geass), Alucard (Hellsing)
Movies: Davy Jones (PotC; Dead man's chest)

I actually have four favourite villains
Darth maul from star wars, beacause he was responsible for the first really nasty death of a jedi, and had a saberstaff, which is awesome.
General grevious (The animated cartoon version, not the cgi or movie version, though movie was kinda cool) For the fact that he had the largest jedi kill count in the entire series, and could take pretty much anything the republic could throw at him)
Megatron (Beast wars/Beast machines) This guy was absolutly evil. Killed his optimus once, conquered Cybertron, and even turned former allies into enemies.
The Black knight (Fire emblem path of radience/ Radiant dawn) For the majority of the games he is untouchable, to even get close meant death. He was the toughest fight in the first game, and in the top three the second. a memorable foe.

I can't believe no one's mentioned the Joker. Nowhere else have I seen a villain so wholly dedicated to the utter destruction of everything that makes us human, while maintaining ridiculous competence at execution, without suffering character decay or becoming absurdly comical. Given that he's the walking incarnum of Chaos, I'll gladly name the Joker as my top villain of all time.

Of course no one mentions Live Action TV when doing categories because there is only one Master... except for that guy from Buffy... and that one serial killer from Bones... and that one guy Power Rangers Mystic Force... and Inspector Morse... and Red Dwarf...

Alright, alot of people were called The Master, [a href="http://en.wikipedia.org/wiki/Master_%28Doctor_Who%29"]BUT ONLY ONE TIMELORD LIVES UP TO THAT TITLE![/a] ...well six of him... shut up.

Not because I like him but because he's a true bastard. He killed the king, made his son believe it was him, nearly destroyed the lands and tried to kill Simba

Still, you killed Mufasa, YOU BASTARD. Seeing Simba try and wake his dead father still makes me cry to this day
