The ones I follow are

The adventures of Doctor McNinja
Axecop

Both utterly brilliant my favourite being the former I think
I mean what's more awesome than a ninja doctor surfing a robot Dracula from the moon :p

For serious storytelling, Freakangels, an amazing free websomic also sold in book form by a British team led by the guy who did Transmetropolitan. It's just ended a few weeks ago, but still free online, so certainly worth your time. For humour and comedy, I read Questionable Content religiously. I've even been known to check for updates on weekends even though I know the author/artist (Jeph Jacques) doesn't do that, I love it so much. Plus, I'm not ashamed to admit I have a bit of a crush on Hannelore (come on, surely everybody does! Well, you can't all have her, she's MINE!) xD

Ctrl Alt Del.......ahahah, no I kid, nobody likes that crap.

C&H can be good although it is a bit variable, quite like Wondermark as well for the bizzare humour.

Bob and George. The very first webcomic I'd ever read, and by coincidence, it was at the near-genesis of the sprite comic sub-genre. It ended a little over 4 years ago at just over 7 straight years of daily comics. Even so, I still get so, so very much pleasure when I go on an archive binge every few months.

Homestuck. No question about it.
Just started reading it last night, and it really made an impact on me. (My pony induced insanity was temporarily cured as I read it.)

Other than Homestuck,I enjoy XDCD and Cyanide and Happiness.
I read other comics too,but those three are my favorites.

I don't read much of them, but from those I do, definitely Oglaf. I also like The Oatmeal and Cyanide&Happiness and some others too. Oglaf, though, is my favourite; there's not a single page of it that did not make me laugh.

I enjoy the Nuzlocke comics (both the original and its DA influenced.

I also enjoy Sabrina Online, though its starting to get bad.

And Strain42's work on Drunk Duck, particularly his Persona comics.
