Without basically listing every major cartoon from somewhere around 1994-2002, I'd have to say my top three are:

Transformers(G1 and Beast Wars, in that order; screw Beast Machines and it's organic Cybertron.)
Invader Zim
Animaniacs


And of course, MLP:FiM is AWESOME.

Edit: Gah! How could I forget Courage the Cowardly Dog?!

Not true. Reboot was canceled and ended on a cliffhanger. It was after the two movies which were split up into episodes, the second being "my two bobs". The series did actually continue in comics, but I haven't been able to find them.

I live in Canada and actually got to meet some of the creators of the show. Point of fun, did you notice guns don't fire bullets in the first season or 2? Nothing was allowed to cause death to a character in Canadian childrens television until a couple years after they started. Then Enzo got all pimp and started fucking up everyone's day. Awesome show. And I forgot Beast Wars and Beast Machines... I have too much crap downloaded, lol.
Huh, I don't remember "My Two Bobs" ending on a cliffhanger. Granted it's been forever since I've seen an episode of Reboot that wasn't from the first season (Teletoon Retro FTW), so I can't exactly claim to have the best memory in that regard. Also now that you bring it up yeah I did notice that at one point. Of course I never noticed it when I was a kid but when I got older I started wondering why they decided to downgrade from apparent lasers to just plain old bullets.

Also, I'm really liking The Regular Show. It's just something about the insane logic and the changing of emotions with the flip of a coin. Also, it kind of realizes it's a stupid show and has fun because of it.
Don't worry, I liked the (first two seasons of) Digimon. I actually recently got into a fight with an ex of mine because I said that some anime she had shown me made me think of what Digimon might look like in animation style and art design had it been done today instead of twelve years ago. She took that as a personal insult and got angry at me which, not being an anime buff or anything, extremely confused me.

OT: Hm. I always enjoy a good Spongebob or Fairly Odd Parents episode; Dexter's Laboratory should really be played in reruns; I'd argue that Looney Tunes is a bit mature to be a children's cartoon if you really pay attention, but it's good for slapstick comedy to the young'ins; I also miss some of the shows like Courage The Cowardly Dog, Hey Arnold!, Doug, Animaniacs, and while I never watched the original Transformers cartoon, Transformers: The Movie was delightful and Beast Wars was pretty cool.

EDIT: Oh yeah, I can't believe I forgot Rugrats and Foster's Home for Imaginary Friends.

Dammit! I was going to say My Little Pony! And some others, too. For instance:

Teen Titans - the action/animation was great and the characters were far more well-developed than they had any right to be.

Teenage Mutant Ninja Turtles - same as above, really. It was also far more mature than most children's programming.

Most of the anime that Fox Box dubbed (Ultimate Muscle, Shaman King, that sort of stuff). Yu-Gi-Oh occupies a special place in my heart.

The Magic School Bus was pretty awesome when I was a kid, but I saw a few episodes recently and I realized that nostalgia-glasses did a LOT for that show.

I can't think of any more right now, but I'm sure I'll be able to scrape up something.
