You've Got to Hide your Love Away by the Beatles is great. It was written for their manager, who was gay at a time when it was unacceptable to be so. I've actually heard it was illegal at the time in England, though I'm not English so if someone could verify that it would be nice.
However, my pick for not only best song of all time, but also best lyrical work is Like A Rolling Stone by Bob Dylan.
