I'm guessing an awesome galactic battle with all species joining the fray - possibly depending on choices made in ME2. The reason the Reapers were so successful in past "cycles" was that they took out the Citadel first, isolating surrounding systems and destroying communication so no effective resistance could be forged. They would have to have a reason for doing it this way otherwise they'd just charge on in and wipe everyone out, so they're not invincible and it is posible that a full resistance by an entire galaxy would be a significant threat.
And remember, it was the Normandy SR1 that fired the killing shot on Sovereign, granted it was due to some fortuitous circumstances but still it proves that size and firepower isn't neccesarily an advantage if other factors are in play.

Well, maybe in the 3rd game he'll use his "sharingan" and put the reapers in a genjustsu lol

Shepard-"Alright motherfuckers, you all owe me. I'm calling in your tab."
Shepard unites every sentient race into one super-army. Then they use the cannon that took out the Reaper and shoot one down. They research the corpse and reverse engineer weapons to fight the Reapers. Then they have a grand, epic battle and defeat the Reapers. In the end, Shepard sacrifices himself to save the galaxy. But wait, he's not really dead! He escapes just in the nick of time and then he and (insert love interest here) live happily ever after.
-The real question is how will he resolve his love interests from ME1, 2, and 3? I suggest mud fighting, but no one ever takes my suggestions seriously.

A sweet ending would be if you don't. No matter what you do, who you have with you, you just get fucked and the process starts again rather than having another ending of Humans win out against all odds.

This would actually be really cool, just to see that BioWare has the resolve to make a really grim ending that would probably piss a lot of people off.

On the other hand, there'd be no replay value, which would definitely piss a lot of people off. Unless there were different ways in which the Reapers destroy all sentient life?
