The Digaea games, Sam and Max and the Valve games are the only really funny games of recent times.

One game I have an issue with, though, is Eat Lead. If this is what humour in video games amounts to, it saddens me. It appears the writers went to the ________ Movie school of parody by simply copying scenes from much better games and slapping it in there. Yeah, a lot of games are set in grey-brown warehouses. We know. How do we make a joke about it? Set a level in a grey-brown warehouse you say? Genius!

The funniest games I have ever played have to be:

Earthworm Jim (you can kill people by whiping them with your face)

House of the Dead Overkill(narrator: 'make him mad and he'll rip your balls off!' Issac: 'I'm gonna rip your motherfucking balls off!')

Resident Evil and Devil May Cry (simply for the 'master of unlocking' and 'LIIIIIIIIIGHT!' lines)

Destroy All Humans 1 and 2 ('argh...brain spasm! When do I get to blow stuff up!?)

Most survival horrors (especially when myself and friends/family make jokes about how blatantly retarded the protaganists and survivors are)

A game that breaks the 4th wall always cracks me up. Something about video game characters acknowledging they are in a game always leaves me in stiches. A good example would be the Banjo Kazooie series.
