Not sure if it counts as a gag weapon, but how about Sir Daniel Fortesque´s arm. You know, an undead warrior, who can pull off his left arm and use it as a bludgeon. And I also find Nemesis from Cave Story somewhat hilarious. The thing is, it shoots useless yellow rubber ducks when upgraded too much.
In god of war Chains of olympus you unlock a mime costume. and the swords ecome nothing So kratos starts swinging his arms like he is dancing baleigh but all of his enemies are gushing blood. I got a huge laugh out of this. Until someone stole my memory card for my PSP. I was the only one in my camp who beat god mode then an a**hole stole it. And I know who did it >.>
One of the old Indiana Jones games (Indiana Jones and the Infernal Machine, if I remember) had a hidden gag mode where Indy got turned into Guybrush Threepwood, and the rocked launcher started firing rubber chickens. You just get this wonderful feeling when you fire off a small, yellow rubber chicken which bobs it way lazily through the air before causing a massive explosion.
maybe the R.Y.N.O. in ratchet and clank but about any mutating weapon they have is as well, and the disco ball >.> in phantasy star portable I have a lolipop for a weapon >.>
The Landshark Gun from Armed and Dangerous is my favourite; pull the trigger and a shark comes out, dives into the soil, and swims (with fin above-ground) towards the enemy... until it surfaces and devours him whole.
The Topsy-Turvey grenade was hilarious too, a bomb that reverses gravity after you corkscrew it into the ground. The screen goes upside-down and everyone falls "down" into the sky while you're dangling from the corkscrew handle on the thing... then gravity goes back to normal, you settle down, and all your enemies plunge out of the air and take massive falling damage when they hit the ground.

Sorta gag but the first City of Heros halloween event 5 years ago, you could trick or treat and as one of the tricks you were giving a rock. Which could be thrown as a weapon. Then by Christmas evolved into snowballs and massive snowballfights ensued. But the rock never came back
Not sure if it's been mentioned yet but the Alien Ray camera from South Park 64. Didn't do any damage at all but one shot from it made you go rosy cheeked and start singing like Shirley Temple.
