Although I don't think of it as "great" story, my favourite story from a series of games has to be Thief 1-3. It was really unique without stepping beyond familiar... or something. I don't know why really, I just really enjoyed it.

Another vote for Arcunum, especially when you get into the side missions and the interesting ways the story evolves because of it.

My only problem with Half-Life is that the story isn't accessible in its entirety to everyone. The original is PC only, which weakens its story since I'll never get to play it.

KOTOR had a good storyline and I've always like the backstory of the Warcraft series. But one of my favorite video game storylines is the Wing Commander series, especially the original 3 games covering the war with the Kilrathi.

Xenogears, Chrono Trigger, Riviera, Fire Emblem (7), Shadow of the Colossus, Zone of the Enders: The Fist of Mars and maybe Valkyrie Profile 2.

These are all good ones. Some might balk at the inclusion of Shadow of the Colossus, but I don't feel that bloated dailogue or redundant cutscenes equate with good stories. Shadow of the Colossus has very little talking, but conveys powerful emotions succinctly, which is something I always admire when I come across it.

A perfect example of a game that presents a story in completely the wrong way is Okami. Oh, sure, it presents the environments well, but the actual story is a muddled mess buried underneath mountains of completely irrelevant monologues from whiny support characters. Yahtzee talks about MGS4 needing an editor, but I doubt it's much worse than Okami. In the end, the story of Okami isn't even very deep, just referential of other, better stories.

I agree, Arcanum's story (and entire world) was awesome. It was so expansive and awe inspiring at times.
I also like the Half Life series.

Well i'm going to be the king of originality here and say... MGS xD it's complicated if somewhat impossible and inconsistent storyline kinda draws me in and keeps me interested in it's characters and in what happens to them. Other than MGS i really like the story of several final fantasies and their disney spin-off Kingom Hearts, Half-Life as it's already been said has a story that makes it a shinning example of games in art form but enough of my texts let me just put this in a list sorry guys xD.

My favourite stories:
Metal Gear Solid(1, 2, 3 & 4)
Final Fantasy (several)
Half-Life 2
Portal
Psychonauts ( beacon of originality)
Fable
Warcraft (not counting MMO)
Starcraft
Okami
Shadow of The Colossus
and finnaly Prince of Persia Sands of time Trilogy (no brainer here)

Half- life certainly has a unique method of storytelling. I wouldn't call it the best, but it's good at maintaining a feeling of mystery as things are explained quite a long time after they effect you.

Metal Gear Solid is a great story series, but you have to play from the beginning.
Legacy of Kain is good, and I normally hate any story that starts with the word "Vampire"
I actually didn't like the Prince of Persia series' story, don't really know why.
Condemned had a good story, seriously creepy.
Daggit, most of the great stories I can think of aren't series.

I enjoyed the story line between Fire Emblem: the Binding Blade and its prequel Fire Emblem: the Blazing Sword. The connections between the characters are astounding.

MGS, KH, FFVII, FFIX, OKAGE: Shadow King (I thought it was brilliant), and Halo.

All of those stories were amazing, IMO.

I didn't like the way POP two thrones ignored the second one's ending, unless I missed some spoecial ending or something.
Onimusha, but that's not quite an ongoing story, more individual stories on a timeline.
