Best of luck. There is no BEST storyline. There are many excellent storytelling games that went above and beyond the established standards of their time and pushed the envelope, but you will never find the single best storyline. It just doesn't happen, if perfection was reached, there would probably be way less or no new games being made. You can argue that Citizen Kane is the best motion picture but for others it will be Transformers or Equilibrium. Good is a subjective term and you just can't define the very best game that 100% of gamers agree on is perfect.

Silent Hill 2, Kotor, Vampire the masquerade Bloodlines, Final Fantasy VII, VIII and X from the top of my head. The first one has a very character driven approach and a few surprising plot-twists that occur thanks to that approach. Kotor has a very interesting plot that deals with morality and a defining choice that parallels nicely with Star Wars light side-dark side logic. Vampire the masquerade is a great introduction to a rich mythology and has a few surprising twists to keep things interesting. FF games are well made fantasy archetypes infused with original oriental details that make the series stand out story-wise.

My person fave however? Silent Hill 2. So much going on there story-wise.

In terms of being able to write an essay on the story-line, the Mass Effect 1 and 2 games will take some beating. Simply because they are games easy to compare with large sci-fi movies, and which both have multiple endings and long-term implications on decisions you make.

So for the purposes of content to write about, this would seem to be the easiest and most workable option.

Shadow of the Colossus has a story?

I was sure that it was ...to save the princess and kill the giants...

Bioshock seems to be a good choice

See i started typing up a nice big response and then I re-read the OP and saw this. I...disagree. There are 'bad' stories but stories in video games are not bad. Just like there are many bad stories in books or movies.

Bastion also has a good story, or well the story isn't that greta but the way it's precented makes it awesome.

Silent Hill would be an easy but excellent example because it is the only video game out there with two remakes that retell the story through like themes and visuals alone- a feat normally reserved for myths, classic folklore, and some of the greatest work in recent history.

Throw in some Joseph Campbell, and you've got a great essay down easy.

Still, for the love of God, change your thesis. Ask contemporary fine artists, and if they know anything about video games, they'll easily acknowledge it as one of the new mediums to emerge in the past century or so. And story alone doesn't make something art.

Instead, I'd ask if video games, as a new artistic medium, have yet achieved works with as great an impact as the many other forms of art out there.

the top two that come to mind are half life and slight hill2 the former for real "human" chariters and the latter for very deep atmosphere and in a way telling the story without needing to even say it

You could say the same thing about Bioshock.

It's basically: What if Ayn Rand got a sex change then made an underwater city, found some mutating slugs, and became a big asshole?

It's the setting (the dilapidated and decaying underwater city) that makes it, as well as the audio logs (I just love those. XP)

Not for me. I liked Bioshock 2.

Thought it got better once out of the Persephone place... Whatever the whore house was named.
And I liked Daikatana.
The thing is, one person liking something doesn't change jackshit. Popular opinion said the game sucked in the story department so it does. Popular opinion is most important in determining the general quality of a product.

Woah, what's all this shadow of the colossus about? The story-telling is magical, but I wouldn't say the story itself is all that great.

I agree with all of these.
Just gonna add Okami, Ogre Battle 64, and Phantasy Star Universe.
