Ever played a game where you sympathized more with the Enemy (or enemies) in the game then with the hero?
For me I find myself feeling more sorry for the Colossi in Shadow of the Colossus then the nameless hero. The Colossi didn't do anything, it even says that they are peaceful beings in the Instruction manual and this guy goes around stabbing them in the head for his own selfish purposes.
(yes I did use the search bar)

I liked the Geth from Mass Effect more than Kaiden. Does that count?

I think I could like anyone more than Kaiden, actually.

Well not exactly a game but...I found Raistlin from Dragonlance to be the one I most cared about through the entire series. Illidan also, I don't think he was ever a bad guy IMO,

I felt bad for...well (attempts to dodge spoilers)...golf clubs...yeah

Kaileena from WW, she's not evil, just afraid.
Also, not really sure if he counts as an enemy; the Dark Rince from POP Two Thrones, he's just trying to make his own way in the world.

And actually Ridley a little...just 'cause.

The Stormtroopers in Star Wars: TFU they just can't catch a break, First they miss almost all their shots and then they go up against a Jedi who plows through them like they're nothing

The super mutants in fallout 3. They're regular human beings who were subjected to horrific experiments that caused them to lose their intelligence and gender identity. You kill hundreds of them throughout the game with no remorse. Tut tut lone wanderer.

All of Kratos' enemies; that guy is a total doucher
Agreed.

And any of 50 Cent's enemies in either of his games.
I feel sorry for anyone who has to put up with 50 Cent.

OP: Probably the Ghouls in Fallout 3, not all of then were insane...

The Helghast from the Killzone games.

Do some research on their backstory, and you'll immediately see why.
I was gonna say this one too. Heck I was even hoping for a helghast P.O.V. game because of their backstory.

The Covenant from Halo. Really, I would highly enjoy seeing our species wiped from the face of the galaxy. =\
