The whole Timesplitters series is fantastic and was all around one of the funniest game series on the PS2, that and it's split screen was crazy awesome.

Game was amazing in every aspect. I really don't see how you could say it was bad.

I was expecting to be "ninjaed" sooner than this. Yes Saints Row 2 is my top recommendation too. Funniest game this gen.
Fallout 3 is funny but only if your into dark humor and find the Twilight Zone funny.
Psychonauts is a great choice too. Funniest game of last gen.

Timesplitters: Future Perfect and No One Lives Forever are two games I found to be quite funny at times.

Eat Lead: The Return of Matt Hazard also featured some great video game related comedy, even though the gameplay was rather meh.

As far as Bioware games go, the player characer in KoTOR can be absolutely hilarious, especially if you go female and keep giving hard time to Carth and annoy the hell out of Bastila. The latter works better and funnier in my opinion without the romantic tension, only having the vibe of an extremely dysfunctional teacher-student relationship.
A lot of what the player character does or says gets even more funny in retrospect or replays, like those victory dances of his/her when you win a swoop race.

Revan: The biggest villain, the greatest hero and the most frustrating woman in the galaxy.

Not that other dialogues aren't hilarious too (like the exhance between Mission and Bastila for example).

Many of the lines from the golden age of Final Fantasy (5,6,7) are quite humurous.

Portal.

Team Fortress 2 gets a mention because of their "Meet the..." vids. Those are comedic GOLD.

Conker, also.

Anything made by Valve (especially Portal, Team Fortress 2 and Left 4 Dead) or Tim Schafer (especially Brutal Legend, Grim Fandango or Psychonaughts).
