For me, I always try to find a special meaning behind every game I play. The game that actually did this to me was that fantastic roguelike Binding of Isaac, which connected with me on a level that I hadn't seen before this. Its incredible how something about a boy being chased by his mother had so many metaphors that it hid its true story up until you beat the final - FINAL boss (???)
Wondering if there is any specific game that made you just sit up and think "Oh holy shit"

I was going to mention Binding of Isaac if you didn't, I thought the entirety of the game was both splendid and addictive.

Maybe F.E.A.R. and child abuse? Fratricide? Megalomania? A corporation overreaching it's bounds?

I couldn't say, F.E.A.R. isn't a masterpiece or hidden gem by any stretch of the imagination. I can't really think of any. Perhaps Chrono Trigger? Exploring fatalism and predetermination? All beings have ulterior motives regardless of obvious nature?

Maybe PAC-MAN and gluttony.

Spec Ops: The Line. You think it's just some third person cover based shooted based in the Middle East ala CoD but it's actually a really deep story decontructing war and videogames and that entire genre of games. Pretty mad.

Spec ops is pretty great :3
FEAR was similar, I went back and played it and was like,oh right, there is actually some stuff here worth noticing
Also, forgot to mention Majora's Mask. That game is super deep!

Well Fire Emblem has more meaning if you can get through all the secret chapters.

Nergal, the main villain initially sought his dark magic powers to see his children (Ninian and Nils) again, but lost himself and started seeking power for powers sake; an interesting analogy for some other things too.

I just wish that somewhere in there was a decent game. Spec Ops: The Line is such a slog of sub par gameplay that I can't drag myself past the two hour mark. I'm sure the story is great and abrilliant inversion of military shooters, but I can't stand The Game.
To the Moon and Thomas Was Alone made me cry. Does that count?

Wild ARMs 1. The story was very moving and has, in many ways, shaped how I view the world and others around me. Especially, when you consider how symbolism was used so effectively in that game.

EDIT: Also Grandia, when you get past of horrendous voice acting.

I knew it was a pretty fine game already, but I didn't realize just how much was written in-between the lines of the story until after I came across this...

(That's just Part One. There's five of them. He also got around to Majora's Mask, but I wasn't expecting nearly as much evaluation on Ocarina of Time.)

Dust: An Elysian Tail has also been considerably darker than I had expected.

I like to think that Galactic Civilizations is commentating on society by making it so the easiest way to keep people happy is to plug them into virtual reality devices all day long. Also how if you keep people happy you can see 500% population growth in half a year, because going from 6 Billion population to 30 Billion in 30 weeks isn't stretching the borders of feasibility.

Extra bump for Spec Ops. Hey I really enjoyed the gameplay so I have an extra +1 point into War Crimes right off that. That rock soundtrack does wonders.

Otherwise I guess Katawa Shoujo? Apart from being Feels: The Game it manages to tackle disability in society pretty fuckin' well. Hisao is a brilliant character, I can't even describe how much he brings to the table, his job is to verbalise and discard all the little worries about disabled people we as players, hell as people likely have by just blurting it all out during the prologue.

I would have to agree on this (although i haven't finished the game yet) also some of the choices i made had me thinking afterword jeez 'i'm such a terrible person'

Deus Ex 1 and 2. We're done here. The Stanley Parable as well, although that's not too hard to find. Max Payne 2 as well had some utter fantastic character development buried deep under all the witty noir cynicism.

Medal of Honor Frontline.

Throughout the game some subtle nods are given to the Nazis being regular people: You see some of them in beds asleep, can overhear their relaxed conversations on Nijmegen Bridge, and on the penultimate level, if you sneak up to a bunker successfully, hear a soldier radioing his wife to tell her he'll be home soon and not to worry.

Then again, there are soldiers threatening old people and executing American prisoners tied to chairs and the overall baddie is a complete villain, but it was interesting to see those points crop up, and you don't really notice them until you've played it through a few times.

More meaning than I originally thought? That's pretty much the short definition of Wurm Online that I posted on the second page of your other thread "Games that were objectively terrible, but you loved anyway" because obviously at first I thought it was terrible, then it became clear it was way way more than that.
