No crying I can remember, but I've been blown away with some games cause of their amazing atmosphere/design. You know when you say "well done" to no body.

No game has made me really cry, with the running tears and sobbing and such (although I have not yet played The Walking Dead...seriously, is it really that good?), but quite a few games have given me some watery eyes.

ME2&3
There are many many moments that made my vision all blurry, I couldn't name them all, but I can list a few.

-The end of Jack's romance when she finally reveals her weaknesses to you.
-The end of Thane's romance when he finally reveals his weakness to you.
-The very end of the final cutscene after the suicide mission, with that grand orchestral swell and the reapers bearing down on the galaxy for the final confrontation in the next game...man, that is too much epic for me to handle, so much it leaks out my tear ducts.
-The end of the opening mission on earth, where the kid dies and Clint Mansell's score starts showing off. It's effective, dammit.
-The first time I played ME3 I didn't have grunt (never woke him up in my first game of ME2), so the mission on the Rachni planet was led by some unknown and totally forgettable krogan soldier; and damn if I didn't well up when he went charging into the Rachni line with heroic but dooming music sounding over his glorious sacrifice. Fantastic moment, that I honestly think was a bit cheapened the next time I saw it and Grunt survived somehow.
-That whole pre-ending section on the Citadel where you and Anderson confront The Illusive Man is amazing. After it all goes down and The Illusive Man is dying, Anderson is dying, Shepard is dying, the whole sequence until the platform ascends makes me feel things.
-And fuck off if you don't like it, but the ending made me feel too. It is presented well enough for me to overlook the flaws (which are honestly blown way out of proportion) and just appreciate the finale to my favorite game series of all time.
Shadow of the Collosus
Many parts of this game are amazing in their minimalist way, it's incredible how much emotion the simple landscapes and cutscenes filled with gibberish can make you feel, but there was one moment that actually got a tear rolling down my face. And the best part is that it was an entirely emergent moment, totally unscripted.

I couldn't say exactly where on the map this happened, but I had spent the betetr part of five minutes navigating a narrow ravine on my horse, and as I came out of it this scene burst upon me. I was facing a gently sloping hill rolling down into a vast bowl-like valley, with desert sand in the distance on the left side and grass on the right, and straight ahead of me a large, dark mountain. As I came upon this my camera was at the perfect angle for the sun to glare at me from beside the mountain, bathing the landscape in an orange sunset glow and shocking me as I suddenly took in all this unexpected beauty. It actually made me shed tears of awe, it was incredible. A moment I will never forget.
Devil May Cry 3
I know, not exactly a feely game for the most part, but definitely one of Capcom's best attempts at a story. The scene near the end when Lady finally kills her father and can't believe she's actually crying about it, that was a good moment for some manly nasal congestion.
I know there are other moments, but I'm not thinking of them right now and I'm hungry.
