Deus Ex. I know the graphics now are at best quaint and at worst a steaming pile of bad graphics but the gameplay is (and always will be in my opinion) absolutely phenomenal. That and the story is great.

The games story is what does for me. Its so intriguing, although, it can be boring to some cause of the lack of action. But, IMO, it is the best RPG/RTS on a console ever.

Mine are:

Portal: Even though it copied it's game mechanic from Narbulac Drop, Portal is a game liked by everyone. Short and Sweet, we all wait in anticipation to see if Portal 2 will met it's fans unreasonable standards.

The Neverhood: Some impossible puzzles, but nonetheless, a fantastic point and click adventure game. Great art style, quirky setting, and a great ending.

I know I could name more, but I'd hate to ninja all the options.

There are great old games, classics, that are frankly boring now because of what technology has allowed us to do, because more and more possibilities have opened.

Duke Nukem for being the quintessential stereotypical male ass kicker (any game worthy of the Duke's name)

and

Wild ARMs 1, the graphics may have been crap but the depth and the story are timeless. It's a shame this game was overshadowed by FF7.

Very few games are stylish enough that they don't look/play dated.

The only games that accomplish this in my opinion:

-Mega Man X1 + X2
-Super Mario Bros 3
-Metroid Prime

These two games have such a unique style to them that they will undoubtedly be games that we can look to again in another 10-20 years. Legend of Zelda:A Link to the Past and Ocarina of Time are another two.

There are also great old games that epitomize a certain style and which haven't and cannot really be surpassed. On a basic level, for example, it's hard to "improve" on Tetris; it does what it sets out to do pretty much perfectly.
If a game has aged poorly, it's usually because it was trying to accomplish stuff that it wasn't able to do well within its technological limitations. This badly hurts a fair number of games, but by no means all of them, particularly ones which both have a simple and functional control scheme and don't aim for hyperrealistic visuals.

There are plenty of classics that probably will at least remain good as time passes, because in many cases they are good now and in many cases there's no clear way of simply improving upon them.

Prince of Persia: The Sands of Time should, if not for it's graphics, but at the very least, for it's development of a relationship between two characters.

Absolutely wonderful.

Planescape: Torment is the big one for me. It's just so different, so well written, so mature in its execution, so confident in itself and the intelligence of the person playing it. It's not my favorite game by any means, but it's the one that most blew my mind. It's what I'd tell people to play if they were to tell me that they can only play one game in their entire life and asked what it should be.

Another one would be The Last Express. Jordan Mechner will always be remembered as the creator of Prince of Persia, while nobody will talk about The Last Express. Which is a shame, since it's his masterpiece.

Defiantly Yoshi's Island still a ton of fun today and while it might be a little premature to call it, I'm going to throw out Persona 3,the themes are timeless and if pokemon is any indicator,collecting and fusing demons will still be just as addicting now as it will be sown the road.

A Link to the Past and Super Metroid. I see a lot of N64 games here but for the most part (especially the FPS and Platformers) the controls are so dated using a single analog stick that it seems like it'd be hard to put them on a timeless level.
