I'm probably missing quite a few here...
Tidus and Vaan from Final Fantasy X and XII respectively. Now, I want it clear that I love those games (particuarly the former, which is STILL my favorite game of all time), and my hatred of Tidus is more of a continuous sighing action than actual rage. Except the laughing scene. That made me want to plug my ears and say "lalalalalalalalaisn'thappeningllalalalalalala" until it was clear he was done. Poor Yuna had to live with THAT the whole way? Ugg. Vann annoys me because of his personality, his skill set, the fact that he's the main character when ANYONE else would have been better (Scratch that: Penelo bothered me even more. She would be worse, but not by much).
Another would be Haseo from .hack//GU, at least in the first game (maybe the second one). I seriously wanted to step into the game for the express purpose of knocking his teeth out. Still, he got enough character growth (and at a reasonable rate no less!) that I stopped hating him in the third game.
