The only game that I've bought twice was Halo 3 and that was because the first copy I bought was laser burned.

Star Wars: Dark Forces and Dark Forces II: Jedi Knight. Had them in the 90's, bought them recently on Steam.
Commander Keen, see above.
Half Life series, see above.
Psychonauts, see above (except it came out in '05).
Cave Story+, downloaded some years ago, bought for the 3DS, bought on Steam.
TERA super deluxe edition. Pre-ordered, but it was taking almost two months to get up to me in Alaska, so I just bought a standard edition locally and upgraded when my deluxe finally found its way to me.

I'm strange like that. If I really like a product and believe it's worth my money, I will have no problem paying for it multiple times.

A number of games, mostly because digital copies are far more convenient. Like NWN 1 and 2 from GOG. Not having to dick around with a million discs is fantastic. Though some games I re-bought because the discs failed me, like with Fallout 2. Then I bough Fallout 1 and 2 yet again on GOG because because GOG installer <3.

I first played the N64 port of the game,which was censored as Nintendo wouldn't allow digital boobies on its console. But then the PC version of the game not only had entire sections being different from the N64 port,but also featured some unique maps not included on the port,and level music! Because of the limited space N64 cartridges had,the developer couldn't fit the soundtrack of the game in it,so the N64 version of the game didn't had a soundtrack but only sound effects. It really worth it.


Oblivion.
I first bought the simple version of Oblivion for xbox360,but after the final RROD that happened after my warranty had ended I turned to PC gaming. So I visited a store and there I found the GOTY edition that also included Knights of the Nine and The Shivering Isles sold for 25 euros. (!) I was so surprised,it was such a bargain back then. The price for xbox360 games in my country was 75 euros so comparing 75 euros for the game versus 25 euros for the game and 2 DLCs was quite amazing. Oh,and I actually got to play the DLCs! :)
(Oh and I also got the ability to enhance my game experience way too much with all the mods for better graphics,new races,weapons,quests,armors and stuff)

Like many others, I bought Oblivion, Fallout 3 and Morrowind twice. Morrowind I bought four times... Originally for the PC, which then didn't run because our computer was trash, so I bought it again for the Xbox. Once we got a decent computer I re-bought it for the PC, and then there was a sale on Amazon about a year ago and I picked the GOTY edition up for less than the DLC costs. Both Fallout 3 and Oblivion I bought twice for the PC, both because it ended up that the GOTY editions were less than the total amount of the expansions/DLC. That and my Oblivion disk had just about run the course of its life... I played that game far more than I should have.

For me it's mostly getting the XBox version of a game when the PC version either goes missing or goes to that Great Gaming Platform in the Sky.

So,

Prince of Persia: Sands of Time - PC first,then Xbox
Fable: The Lost Chapters - PC first, then Xbox
Sid Meier's Pirates! - PC first, then XBox

Toying with getting Morrowind for the XBox, but so far "Dragonborn" is tiding me over...

The only game I have done that so far is Phantasy Star Zero.
The first time I bought it was a US import becaue I woulcn't wait for that game any longer and this was my game drought period (I only own a Wii an DS and my pc wasn't powerful enough to play modern games). The second time was the official release over here and I bought it to show my support since it had average reviews and didn't sold too well (I think). Beside I wanted to played the game again using different set of characters due to the three character slots it got.

Silent Hill 1 (because my first copy didn't have a manual; yes, I'm a purist)
Silent Hill 2 (three times for various reasons, and I got a special European edition as a gift; I can now sell two of my copies)
Medieval II: Total War (once as a hard copy and once again on Steam, bundled with the Kingdoms expansion)

And I think that's it.

I have Anachronox and Thief 2 from a magazine bonus DVD and I also bought them as a part of Steampunk and Cyberpunk bundle on GOG. I also bought both PS3 and Vita versions of Rayman Origins.

Halo 3 - Xbox chewed first copy, got replacement LE for free

Then we reach this abomination - Kingdom Under Fire: Circle of Doom - and I have absolutely no idea why I did it to myself twice.

I bought The Witcher 2 Collector's Edition when it came out in 2011 and last year I bought The Witcher 2 Extended Edition just to help support CD Projekt Red for being awesome.

I bought Portal 2 for the PC, PS3, and X-Box 360 just to help support Valve.

That's all I can think of right now.

Generally I will buy a game twice because of mods and additional enhancements that the PC version offers.

I've bought Persona 3 FES and P3P,
And Persona 4 and P4 Golden if that counts.
I've only accidentally bought a game twice. It was Devil summoner Raidou Kuzonoha vs. King Abaddon.
I got the collectors edition and a used copy which was supposed to be the first one of the series. Damn eBay.

Grand Theft Auto: San Andreas, Grand Theft Auto IV, Super Mario Brothers, Pokemon Soul Silver, Pokemon White, Majora's Mask, Banjo-Kazooie, Knights of the Old Republic, Oblivion, Orange Box, Saint's Row 2, Fallout 3, Arkham Asylum, Ocarina of Time and don't ask me how this happened but I ended up with three copies of Star Fox 64...on the Nintendo 64...within the past 12 months.

Technically I have 2 copies of Final Fantasy IV (GBA, and PSX) and 2 copies of Final Fantasy VI (SNES and PSX)
