Bioshock 2 would be on the list for me, as would SUP-COM 2 (not played it, but a friend said that it was diabolical) and Red Alert 3, I'm still sure that game was just a huuuuge joke.

1st post. Nervous.
Anyway, I'll risk saying Black & white 2. I loved the original and CI, but the sequel just seemed a little rough to me. Not so much of the original's charm and humour.
Also, very much in agreement about Bioshock 2.

Edit: Oh, and I forgot to mention Deus Ex. Fantastic game. Not so fantastic sequel.

Gotta agree with Black & White, the second had nothing on the original and Bioshock 2 just felt mediocre.

Final Fantasy X and, Final Fantasy VII though, Dirge of Cerberus is more of a spin-off. I think it would have been better making a cooking-mama style game featuring Quina or, an air-ship, combat-racing game like Mario Kart...only many miles up...and with the possibility of unlocking the Black and/or Golden chocobo as steeds.

Also, was there a point to Resident Evil: Outbreak? Other than to pay the fine people at Capcom of course.

OT: Destroy All Humans should not have had a third sequel. I didn't play it, but from all the reviews I've read (see: a lot) it sounds just terrible.

Killzone and Uncharted. Since both sequels weren't all that WOWZORZ and people would shut the fuck up about them on PSN.

Both are better than the predecessors so why is it a bad thing? Uncharted 2 also innovated in a lot of fronts and will be influential to future games.
