Garrus V.

but to be honest I liked him when he was more subtle with it in ME 1 and most of ME 2,
by the time his popularity peaked in 3, it was like the whole game would stop, just so garrus could drop a punchline.

Cortez from Timesplitters Future Perfect, he was just a normal soldier in the second game but in the third one he is a very funny character.

Tanner from Driver: San Francisco is very funny too

There is also Conker from Bad Fur Day, Raz from Psychonauts and Matt Hazard also manages to be actually funny. Max Payne in the first 2 games manages to be funny now and then and so does Alan Wake and Barry Wheeler, you got the guys from Brutal Legend too and then a lot of what people already posted here.

At least half of the "accidental" dialogue in Dragon Age qualifies as very witty and often even intelligent:

Zevran: So are you a very religious man, Alistair? I am curious. I believe I heard you say you were raised in an abbey?
Alistair: I was raised in a castle. I was schooled in the abbey. As far as being religious... I don't know. Not especially. What about you? Not in your line of work, I expect.
Zevran: Why do you say that? I happen to be quite devoted, in my way, as most Antivans are.
Alistair: Truly? But you kill people. For money.
Zevran: And I ask forgiveness for my sins from the Maker every chance I get. What manner of monster do you think I am?
Alistair: But... you ask forgiveness and then you go right on with your sinning?
Zevran: The Maker has never objected. Why should you?
Alistair: I... have no idea.
Zevran: Well there you go. Perhaps you ought to think about asking for a little forgiveness yourself, hm?

The Boss from Saint's Row 2 onwards. Somewhat dependent on which voice option you pick, but there's a lot of really funny lines.

Max from "Sam and Max" is a psychotic rabbity thing. That about sums him up, and MAN is it funny. He also gets distracted a lot in the first game, and he somehow doesn't get annoying because of it, because goddammit, SOMEONE'S got to go irritate those birds.

Also, Hoagie from "Day of the Tentacle". Imagine an old, fat and oblivious punk rocker in a conversation with George Washington and that pretty much sums up his entire questline.

The King of All Cosmos. Normally I hate people being 'lolrandom', but the King can pull it off. Having a record scratch voice also helps.
Yes. This is what I was going to suggest. He's a great caricature of the sort of boring old money country club d-bags. Cracks me up every time.
Glados is another good one I saw mentioned here a couple of times.

But to be original I have to bring up GTA San Andreas. Catlina also cracks me up...in the same way Patrick Bateman cracks me up in American Psycho. The Truth is like the GTA version of Cheech & Chong and I like stoner humor. He makes the drive to San Fiero is hilarious.

Most of the characters from the Disgaea series are genuinely funny to me. Laharl, Etna, Flonne, CAPTAIN GORDEN: DEFENDER OF EARTH!, Thursday, ect.

I also found myself really enjoying Quina's scenes in Final Fantasy IX. A lot of people may find him annoying, but I personally found him endearing.

I'll also throw in a vote for Wheatley and Glados from the Portal series.

Premier Romanov from Command & Conquer: Red Alert 2.

It's truly a tribute to Nicolas Worth when he can single handedly outact AND outham the likes of George Takei, Tim Curry and that extremely forgettable Allied Marshall from Red Alert 3 with a Performance that's at least ten years old. The man's a hilarious example of Large Ham done right, and gets some of the absolute best lines in the game.

Jade from Tales of the Abyss gets high marks for me by being a JRPG character that doesn't get on my nerves. Plus the voice actor portraying him is just genuinely a fantastic performer, and a real genius of his craft.

Also Morrigan and Alistair from Dragon Age: Origins.
I think I just like snarky characters.

Also it's worn off now that I've played the game literally at least 20 times, but Handsome Jack is superb, both in writing, delivery and attitude. Dameon Clarke did a stellar job.

The Bard from the Bard's tale. Also the narrator. That entire game is hilarious the whole time, I advise people looking for funny games to try it.

Oh god no. She's the opposite of cute. Her backstory is that she literally has no soul, and every time she talked I wanted to turn off the game. I honestly think that she's the single biggest issue I had with that game.

Kanji: "Oh, its nothing fancy you know, comfortable yet easy to wear, nothing flashy"
Yosuke: "Dude! Why are you talking about Kanji in a swimsuit!? Stop that!"
Yosuke's just jealous that Yu didn't say that he wanted to see him in a swimsuit. Yosuke tries way too hard to hide his obvious crush on the MC of Persona 4 with heterosexual bravado.

I am probably going to split opinions on this one but, Daxter, the wisecracking loudmouth side of Jak and Daxter. I know others may find him irritating, but he was pretty damn funny to me. Never one to pull punches on some of the more insane things that happen around him, calling others on their bullshit, or insulting crime bosses to their face, even when they could snap his neck with 1 hand, all with a smile and a good bit of sarcasm, among other things.

Guybrush Threepwood (and company) probably take the all-time funny title.

In the very recent past I've really loved the narration and characters the rectangles have in,"Thomas was Alone". Perfectly spoken and written, it doesn't need massive belly laughs. More people should buy this gem.

I went through that whole first page going "where the hell is Daxter?" Thank you, good sir. Daxter was definitely one of the greatest things in the series (and Daxter not only kept being funny when the series took it's darker turn, but I believe he got even funnier). With his jokes, movement, and expressions, it all comes together. Oh and let's not forget about that voice! Daxter's voice has got to be one of the most irreplaceable voices I've ever heard. Keep with the awesome, Orange Lightning.
