http://uk.youtube.com/watch?v=aJvYZXUT5Bk << Homeworld really did it for me, hit the right emotional notes. Even Cataclysm had its moments, but Homeworld was the most memorable.
I also really agonised over the Fable 2 ending. I chose the needs of the few in the end; I just loved my dog.
I've honestly never been affected by games in an emotional way. For instance, when Seph killed Aeris in FFVII, I was too busy marvelling at how cool he was to really give a shit. Plus I thought Aeris was a crappy and annoying character.
Let's see. Chrono Cross is definately a game rife with moving moments, given that you take the time to put your mind in the situation. Gears of War 2 actually had some moments, like
Carmine's death, which was pretty depressing, Tai's death, which was really depressing, and Dom finding his wife was surprisingly well done, leaving a genuinely moving moment.
Ah, I really have to disagree with the Gears deaths, the first is now just becoming a running joke that was somewhat amusing but not upsetting. The middle one was probably the worst of them all but still, not wholly devastating. The latter though, I just didn't care. It was reasonably well done but you're only just introduced and my friend and I (We were both playing it through co-op) found it just, well harder to relate to I guess but again didn't really care and looked upon it was a state of apathy.
Edit: That does sound rather callous in hindsight and I'm not the most emotionally robust character, I guess games just don't phase me as much.
I'm with you on the Gears deaths. I've heard it said that people connected with Delta Squad, I did not. I thought the writing in Gears was pretty poor. Fun game, but I was enduring the dialog not enjoying it.
In fact I was much more effected when
I had to administer The Emperor's Peace to Carlos
in Saints Row 2 then when
Dom did the right thing for his wife
in Gears 2.
As for my favourites, they have already been mentioned so I'll go with a lesser moment that effected me recently.
I was playing Fallout 3, I fast travel to the location closest to the place I'm going and load up to a battle between super mutants and giant rad scorpions. I kill all the monsters and start looting only to notice a human body. I recognise the armour and my fears are confrimed when I find my cursor over the headless corpse of Donovan of Reilly's Rangers. After all the effort I went to to save that guy and he goes and gets himself killed out in the wasteland. It bummed me out.

Jesus, Fallout is full of those moments... the cry for help radio signal from the family was heartbreaking. Also, I found Gog to be a very tragic character.
Yet strangely... the twist moment in the main plotline (where a certain sacrifice is made by a character close to you) I felt was very poorly handled and didn't move me half as much as it should have.
Mine would have to be Nanaki learning the truth about his father Seto in FF7. Such a well done scene. Especially he howls up at his fathers statue/body and you see little tears stream down from it. D'awww
Also, the Nuke in COD4 gets an honourable mention. The fact that they all went back to get those guys despite knowing what'd happen to them was very moving.

Grand Theft Auto 4 when I realised that, near the ending, you were faced with a choice that would end with the death of a central character, and I realised that when one of the 'doomed' characters advises you of which to do, they advocate the choice that would get them killed. That was somewhat moving
number one for me has to be the 1000 years of dreams in lost odyssey. Although im not sure, seeing as they are story's but they are still amazing. If not that, then id say the part when they find kaims dieing daughter. im not saying its a very good game specially not the latter of the 4 disks but the first 2 were pretty moving i guess.
No other games moved me reli other than HL2 ep 2 ending.
Pretty much Torque's whole story, and how yous lowly come to realize that this raging animal you've been controlling the whole game was a family man, but lost everything to his own insanity. Didnt really make me cry, but definitely helped motivate me to get through the story.
