Zone of Enders.
No offense, but didn't that game exist entirely to promote a trailer for Metal Gear Solid 2? I don't know much about the game, except for that little bit of trivia.
I'd say that is a rather unfair statement. It was actually a pretty solid mecha game, if extremely short. The sequel is a lot better though, with more fluid combat and new attacks and options and more enemies appearing on screen at once. In the first game there were typically smaller numbers of stronger enemies inside of squads. In the sequel, they lowered the power of the individual enemies so that you can have many, many more in combat at one time. They added these tiny unmanned drones that attack in swarms of thousands of them, and there is a battle towards the end where you fight hundreds of enemy mecha with hundreds of allies supporting you. It was all pretty impressive back in 2003.

But people like YOU neglected the game and we will never see a sequel! You bastard!

(Notice the sarcasm, mods, notice the sarcasm)

I think the biggest game people missed out on was Jet Force Gemini for the N64. That was an excellent title by Rare. The action was fun, the music was high-quality for the N64 synthesizers, and the story was fairly engaging. Sure, it had it's problems; the action sometimes got too much for the frame rate to handle, and there's the really tedious Tribal hunt halfway through the game. Despite this, JFG is still, in my mind, the best game nobody ever played.

And I've heard of Breakdown, but I've never played it.
JFG was the first Uber violent game I played and I loved it. it was fun as hell, finding all the ship pieces and tribals was a ***** though...

NEVERHOOD CHRONICLES NEVERHOOD CHRONICLES NEVERHOOD CHRONICLES NEVERHOOD CHRONICLES
Now that that's out of my system...
The original Megarace (not the sequel) was pretty great in its own way.

Skullmonkeys. The sequel to the Neverhood Chronicles in the form of a 2D platformer.

You must play it.

History Channell's Civil War: A Nation Divided. The acting sucks, but the game is great. I kept on playing it for days...

Urban Reign. I offer nothing but this pic to explain why it is awesome. Rest assured it's even more awesome than it looks.

Genji: Dawn of the Samurai. Take notes, game devs, THIS is how you make a great first impression. Too bad they completely squandered their potential with Genji 2. Giant Enemy Crab, anyone?

God Hand, for obvious reasons. No picture needed for this one.

Ghost in the Shell: SAC for PS2 was actually a fair bit better than decent. For some reason, however, nobody played it.

Oh, and Dragon Ball: Advance Adventure. The best anime-to-game tie-in in the history of anything ever.

Yeah. Awesome. And there are 25+ playable characters. And no clones.

I would have to say Fahrenheit/Indigo Project. The game succeeded on every subject except the marketing part.
Indeed. Incredible game.

I'd like to nominate Sniper Elite. That game had so many great gameplay ideas but seemed to fly completely under the radar of most people.

I agree on the already named Golden Sun series (1 of my fav games on the GBA, toghether with Advanced Wars, wich I don't think is an unnoticed game series) with and Beyond Good and Evil (1 of my fav Gamecube games, still hoping on a sequel, hopefully for the 360 as well). I also remember the wierd RTS NetStorm (http://en.wikipedia.org/wiki/Netstorm) released in 1997, wich almost purely worked with artillery like weapons and a Tetris-like bridge building system wich (and I quote Gamespot http://www.gamespot.com/pc/strategy/netstormislandsatwar/review.html?om_act=convert&om_clk=gssummary&tag=summary;read-review) sounds out of place but actually adds some interesting strategic elements'. It's certainly one of the most different RTSes I ever seen, barely resembling a more traditional RTS like C&C or even CoH and apperantly sported a (for the time) really good online mode, but ofcourse it never really caught on.
There are ofcourse some other unnoticed games I enjoyed (like Dethkarz, some futuristic combat racer for the PC) but I won't call them all great ;)
