I haven't gotten a chance to play System Shock 2, but I did play its Steampunk twin Bioshock, which was pretty great. So, I can't pick between your two.

As for my favorite video game sequel, I would pick any of the Ratchet and Clank games (other than the spinoffs)after the first. Each of them seriously brought something new to the table.

My favorite movie sequel would be Terminator 2. Or Aliens. I have just noticed the trend there.

A small, hate spewing section of my soul has convinced me to mention that 28 Weeks Later was The Worst Sequel Evar and literally stabbed the first movie in the back, took every element which I loved off of its bloodied corpse and threw those elements into a lake

You know. In my opinion :p

Metroid Prime 2: Echos was amazing.

Not as good as MP, Its hard to surpass that, but it was a worthy squeal and improved on a lot of things.

In terms of the pure leap in quality it has to be Just Cause 2. I enjoyed the first one, but frankly, compared to other games it was awful. Just Cause 2 however is such an improvement and really feels like a triple A current gen game.

Of the two in the original post I'd have to say Half-life 2 because it brought so much more to the table from the first Half-life. System Shock 2 was basically just System Shock 1 with better graphics and sensible controls.

Pokemon Gold/Silver/Crystal. It's got all the hallmarks of a great sequel; ramped up gameplay, improved music and graphics, fanservice by the truckload and, of course, a "second quest" that's at least as big as the first playthrough, if not a little bigger.

Warcraft 2 (because it so trounced the original in every way)
Morrowind (TES3)(because it defined the free-roam concept with such a massive world)
Fear 2 (because Fear1 sucked and Fear2 didn't and its the first game I remember ever making me jump, the lockers and ghosts in the school on the demo)

Games: Diablo 2
Movies: Someone already said both Aliens and Terminator 2 so I guess I have to say Empire Strikes Back!

Half Life 2, Shenmue 2, Max Payne 2 for me.
If I had to choose just one, I think I'd go with Shenmue 2.

This. I enjoyed the first but the second one is amazing.

Twisted Metal 2 vs Twisted Metal. But also Twisted Metal: Black to Twisted Metal 4. Oh and I agree with the idea the Pokemon Silver/Gold was totally freaking awesome!

Golden Sun: The Lost Age is the greatest sequel ever. Yes HL2 and ME2 are great games, but GS takes the cake.
