Surprised no one has mentioned it yet because it was kinda a big deal when it came out:

The boss at the end of the first chapter of the Witcher, the big hellhound thing. After that, almost everything else was a breeze in comparison.

The Moldorm in Link's Awakening, far harder than any other boss in the game, even the Eagle from Level 7.
Ya that guy was a pain in the ass. And it wasnt that he was that hard to beat, twas if he knocked you off the edge you had to start the whole fight again.

You said it. How very convenient that the two bosses that can do that (knock you off the edge and heal themselves), Eagle and Moldorm, are the hardest. Even the Moldorm in Link to the Past is easier due to you having the Pegasus Boots, more hearts (3 vs 6+), and much more room to maneuver.

Hard to say. Most bosses nowadays are just tutorials.

So...as someone said, Buzz from Spyro; Year of the Dragon. I found it near impossible to dodge that spinning thing he does.
Ahaha, God, that brings back memories. My little brother and I used to play this game all the time as kids, and we used to get so pissed off with this one boss. We finally kicked his ass, and my brother was so happy he literally ran out of the room screaming with joy...He's an interesting kid.

OT: Hmm...kind of hard to decide on one specific boss...I'm going to go with the spider-thing from Devil May Cry, simply because of the amount of effort it took to kill the damnable thing. At the time, I wasn't exactly experienced with either the game or the controls, and would frequently find Dante performing actions I had not actually ordered...
