Spoilers lurk in my comment.

Games that have actually made me cry -
Gears of War 2 when Dom found Maria and had to kill her.
Devil May Cry when Mundus kills Gryphon...shut up I was young.
Devil May Cry 3 when Dante beats Virgil in the final battle.

Games that have left a hole in my heart -
Mass Effect when I let Kaiden Alenko die.
Mass Effect 2 when I lost Legion, Garrus, Thane and Mordin.
Gears of War 2 when Tai killed himself.
Halo Reach when Six dies.
God of War Chains of Olympus when Kratos has to leave Calliope in the Underworld.
Dragon Age: Origins when my character died and knowing that Leliana killed herself.
Modern Warfare when the terrorists were killing my squad, just feeling so helpless.

heavy rain made heavy rain fall... from my eyes.

specifically the scene in chapter 1 where ethan is sitting in his workroom watching a video of himself playing with his 2 sons in the backyard.

Unreal 2. I was 13, so was rather fond of a certain revealing outfit. Then they went and shot her out of the sky.

Then again in DragonAge, I spent so long getting close to Morrigan only to have her leave me on the night of my big battle.

I have a thing for women in revealing outfits dieing on me :(

I've been sad sure, but I never cried. Which is strange since I cry freaking rivers when watching a movie.

It's probably the interactive aspect of gaming that negates the opportunity to cry.

I've probably only cried in anger, but sad moments in Naruto Ultimate Ninja Storm 2 gave me a feeling of almost doing so. Even though I already knew the spoilers. I wonder if that's related to the dream I had recently where my dad was dead and I couldn't stop crying.

The ending of Metal Gear Solid 3 always gets to me.

The opening of Kingdom Hearts 2 with Roxas also tugs at my heartstrings quite a bit, I always thought his whole existence was a little unfair.

Lost Odyssey seems to be expressly designed to make you cry, and it certainly didn't fail with me.

The first time I saw Aeris' death in FF7 it got to me, but at the time I was 12. Granted if FF7 were re-translated and given an "HD" Reskin it might still get to me...

I don't think a game's ever actually made me cry, bar sentimental value making my eyes slightly damp. However, there are games which have affected me emotionally. the following are in ascending order of how much they affected me.

Firstly:

Three words.

"Megszakad a szivem..."

(This breaks my heart... poor Jorge, poor Reach)

Secondly:

In Mass Effect, when my crew was taken, I wanted no more than to go and fuck the Collectors up right that instant. The ship's emptiness hit me hard, dammit - it's always the little, mundane things you miss most, and Bioware deserve credit for realising this.

And finally:

"No-one's left... Everything's gone... Kharak is burning..."

Agnus Dei helped here.

I very, very nearly cried at the end of Final Fantasy XIII.
When Hope got all sad about Fang and Vanille not coming back, then you see 'em in the crystal. I was all "D'awwww".
I probably would've actually cried if I could've heard what they were saying rather than just reading subtitles, since it took me until 3AM to beat the last boss so I had to have the sound basically off as to not wake anyone.

I'm emotionally dead, apparently.
There's only a few things that have made me sad. Not a game, but i remember when the 88s are shelling them in Band of Brothers. Especially in the behind the scenes bit where the real guys talk about it. That made me cry. It's probably because of the way the series has you attached to them for so long, and you see them develop and everything. The only game to come close is CoD4 at the very end. You know, where Zherkezy executes them all, and you're left with a cliff hanger. Did all these guys make it? Are they dead? Of course, MW2 completely ruined the atmosphere, but still. It made me sad, but i didn't cry.

Alot of the deaths in Reach and Halo 3 evoked emotions of loss and sadness in me, I've been an advocate of Halo since 2001 and had read all the books.

But it's the way that you had grown used to some company through out the game, either your fireteam or a Noble member and in the end they are all dead and your alone on a Covenant occupied world. Really did give me that sense of mortality.

Kat's death just kinda annoyed me.

Also the choice to leave Kaiden behind, First I thought he was a bit of a dick but then I began to talk to him and I saw he had a lot of depth to him.

I don't know how much of a spoiler is still is but anyways:

At the end where Agro comes limping back into the temple. It just was so happy and sad at the same time.
Oh god I wanted to cry out of Rage when

The girl came back to life only to find him as a baby with horns
It was just so heartbreaking to see that as an ending. So bittersweet.

Kingdom Hearts Birth by Sleep Definitely made me want to cry at all 3 endings. So painful to watch
