the reason i say this is for 2 big reasons.
1. during the assault on the hidden cerberus base (the one with Mirander's father) it clearly shows that the Reapers really wanted to kill the IM, which is a rather large indication he wasnt under their control, because he was close to finding a way to control them.
2.at the ending. when Shepard, Anderson and the IM are standing in the citadel, the IM is in a perfect position to simply kill both of them and end this huge threat. yet he doesnt do this. he still tries to convince them that the reapers can be controlled and that its still the best option. if he was indoctrinated there would be no reason why he would bother. this differ's from saren's reason for conversation at the end of ME1 because then shepard and co were in a position to kill him, but not in ME3. (ofcourse this could be just shit writing, but then again that is my point =)
but then yes there is alot of evidence to say that he is indoctrinated, tonnes of reaper tech infused into him, Kai Leng was detected as indoctrinated by the prothean beacon/ai etc
so this is why i think they didnt make it very clear.
