Although Resident Evil maybe dropped a bit in standard lately. Ninja games, and even Dead Rising bosses were very difficult (for me). But look what most people have listed, including your MGS1. All Japanese!
I'll add another: Vanquish. Which is still somewhat easy compared to Ninja Gaiden 2. And don't forget Devil May Cry.

Yea I agree since the first "boss" I only packed a few bullets for the 10mm and a few tranqs and stealth/hacker augs..., the first time that did not end nice. Agreed, anything with Atlus plastered onto the cover is ridiculous. Demon's Souls and Catherine for example. Catherine is beyond ridiculous if you're not very good at puzzlers, because the bosses in Catherine can and WILL ruin your day, on more ways than one. Monster Hunter--particularly the older ones (Freedom Unite and past) have some stupidly hard boss battles. And the entire game is boss battles. (Fuck Teostra. FUCK HIM WITH AN ICICLE MADE OF PURE BULLSHITIUM.)
Also, Shin Megami Tensei. Or, judging by Radiant Historia, any game with the Atlus label on it. Fucking giant spiders and their stupid massive defense/offense and inability to let me air juggle their asses.
You only need to survive a single attack before you go into auto-murder mode. Equip everyone with Counter+Mime (which you won't need to grind for, they master very easily) and start the fight with W-Summon KOTR. Then stand there and let her stomp you once, ta-dah, you now have 6 recasts of KOTR queued up, which she won't survive. For example Persona 4 on hard mode against Shadow Naoto. My MC is the only one left alive on dismal health but so is the boss. Of all the attacks it could have used, it chose "Brave Blade" a very powerful physical attack, but I had a counter ability on my Persona hence the boss dealt the final blow to itself. That was pretty durn lucky.
Also Nocturne can be a nightmare on normal difficulty, I'm glad i didn't play on hard!
