Many people will disagree, yet Mini-sentries from TF2. A robotic arm won't hurt aether. Also invisibility and the power to suck the abilities of your enemies and combine them into new ones from Kirby 64.

Brave Fencer Musashi features an ability to assimilate the nature of an enemy and turn it into a weapon or status effect change.

For instance, assimilating a mushroom puts Musashi into a deep sleep, or any of the varieties of the Binchotite soldiers allows him to throw telekinetic spears, shoot telekinetic bullets, etc.

I feel it has much potential for creativity and should be a common feature in other games.

I love Nosferatu and Luna from the first North American Fire Emblem for GBA. The animation was just really cool, and I loved their effects.
I also love how the Annihilator Beam from Metroid Prime 2 looks, and it's effect of being light AND dark is really neat.
As for abilities... Link's ability to breathe underwater or stand crazy temperatures... by changing his shirt, still leaves me in awe.

Well...its not an ability per se... but the "Skip Scene" option in FF X-2 and FF12 spring into mind when playing or watching some boring part in a game.

Never played Halo or CoD, but I always thought the dual shotgun thing in Marathon was rather neat. Even if, you know, you wind up tearing through your ammo supply at an absurd speed.

The 'Chain Shot' in Alpha Protocol is awesome once you level it up to full. Line up your five shots in slow motion and then watch as your enemies collapse in synch.

I also have a thing for Posiedon's Rage in the first God of War. It was just fucking awesome!

The hanging grab from Arkham Asylum. Feels badass, and reminds me of that moment in Batman Begins.

(last mook sees a shadow move among the shipping crates, fires everywhere at him, reloads, backs away)
Mook: WHERE ARE YOU!??
Batman: (hanging behind him) Here.

actually, you could in theory. the UK military can only fire their main assault rifle from the right shoulder, and lefties would have to learn that, but would feel better firing a sidearm left-handed.
OT: for me it would be the RYNO from Ratchet and Clank. why? because fuck you robots/aliens/robot aliens.

climbing abilities from Assassin's Creed, simply amazing!
Invisability from Vampire the masquerade:Bloodlines& TES Oblivion, I just love sneaking and killing from the shadows.
Dominate from Vampire the masquerade:Bloodlines, It's so satisfying to curse a human and let himself comming suicide or make him attack his peers. Loved the Malkavian.

The thing that has stuck with me the most in my video game career that's an ability... not some gadget or special move but some sort of power that the player character gets.... is the teleportation ability from Zone of the Enders 2. Why? Because it worked RIGHT. I liked how when you used it sometimes you'd be upside down and there's be that brief snap of motion sickness as the camera tried to catch up with you as a dozen robots were trying their best to blow you to pieces. I liked the sound effect that went with it and the flash of light. It had a 1950's "E gads I've been teleported!" while flawlessly blending it with something that would have been at home in Top Gun. It didn't just feel instant, it felt FAST. It's one thing to be chilling and then just poof somewhere else. It's something else entirely to phase out of reality and be regurgitated back into existence in the middle of a giant robot laser brawl.
God what a game that was, and what better way to show it off:
