FPS: Serious Sam, definitely, though maybe the flood in Halo:CE.
RTS: Medieval: Total War, hands down.

Obviously the Left 4 Dead hordes, and.. hmm.. probably when i was playing Fallout 3, i had like, a hundred ghouls and mutants chase after me when i was sprinting my way through Point Lookout.

Dynasty Warriors 5.
2k kills, almost continuous because I screwed up a level (on purpose) and had to defend my leader for the entire offensive.

Just played one map of the latest Dynasty Warriors.(6 I think)

I ended the map with 650 kills(150-200 at one time while taking over a base, killed 10-15 per second) and my friend had about 700 kills(going for the objective and killing everything in his path).
That's what I love about Dynasty Warriors. It makes you feel like you kicked ass when you see that high of a kill count.

I think mine was in Dynasty Warriors 3 when I got 1000+ kills. I was supposed to lead my commander to the end of the stage but instead I sat near the end and just fought off endless enemies.

I was playing Resistance 2 and I was playing Holar Tower on co-op. Everyone on the team left except for a soldier and me, a Spec Op. The soldier died so much so I didn't help him much, most of the game I was playing with 1/4 health. thank you invisibility, that saved my life about 9 times.

Well I remember being swamped by a horde of pimps in Saint's Row 2. Now I hate pimps so naturally I decided just to kill them all and so I just got in the middle of them and used my uber fighting skills to defeat them all one by one. But they never stopped coming so it got tiring because for every one that I killed another took his place. So eventually I just shot them all with my pair of revolvers. It must have been a glitch or something because there were just so many pimps swarming the place.

That part of Kingdom Hearts II where you fought 1000 Heartless at once. Thank gods for those QTE beam Heartless things.

1000 enemies at once. It is Kingdom Hearts II, you are by yourself and it is awesome!!
The ninja's are at it again. They need to stop doing that.

City of Heroes, before limit of how many mobs you could attacking you and before they just went back to their spawn point... EXP heaven having the WHOLE of Perez Park all stuck in a little box and then just picking them off one by one <3.

In games?

Probably...

When I was playing a Warcraft 3 custom map - the streets were literally clogged with bad guys.
Like, hundreds of them.
yea, ill have to agree with that. it was a resident evil game, about 4 spawns of 50-100 weak ass units spawn every 3 minutes in various places around the map and all you have is a few low range, high dmg, slow attack speed splash people, or snipers with range that if you can see it you can hit it, it dies, but REALLY slow attack speed. after about 10 mins, the corpses start reviving.... oh god that part sucks.... fun though

35000 troops in Dynasty Warriors 6-Empires...only to realize that it was--in fact--a bad idea to charge directly into the enemy base with a lvl 1 character and no support

Second place goes to prototype because everything in that game is trying to kill you.

Another vote for serious sam.

Exhibit A:

I put just a link on purpose, as you need to see the screenshot in a full window to really get its effect. Bear in mind that, unlike a lot of games featuring mobs of enemies, every hit from these guys hurts.

Edit: In retrospect serious sam doesn't have the highest raw enemy count, but to my knowledge, it has the highest enemy count of deadly/strong/fearsome enemies instead of the usual fodder most games have (I.E. Kingdom Hearts II)

I remember when the DM had us fight about 1000 undead. scariest moment EVER.
